Honestly, I wouldn't mind seeing the replica mane six come back (since in your story they stayed alive and having 2 twilight fight over Stardust sounds hilarious). Not to mention the shenanigans of each element hanging out with and/or fueding with their alter ego.
Some major plot points:
1) Revelations about Jack aka Stardust’s origins to Twilight and everybody else in Equestria.
2) The villains gaining knowledge about the real world aka Universe #1 and seeking to find a way to conquer it.
I feel like I need a refresher course what chapter did he turn back to a pony?
I said this before, but what if Stardust took Gallus under his wing as a student or father figure.
Why not have Stardust interact with cozy glow to get to know her maybe have father and daughter relationship, since I feel like she will remind of his sister and so much more might remain him how he is like in his childhood. Also since Sombra not the enemy anymore does that mean the tree of harmony is safe, if so I am glad it is because I hate how it get destroyed like that I feel that it shouldn't happen in the first place.

Also another thing I want to bring out why not make the rest of the main 6 into alicorn after all I believe they deserve it since it was brought up from time to time throughout the story.

Does anyone wonder that since Jack turn into a pony does that mean he have different parents biologically speaking than his human form or the spell Starswirl didn’t require dna from two pony what are yours guys thought.
Oh yeah forgot to put why not have Stardust have breaking point where he can finally get answer from Princess Celestia, to finally see why she was not involved much in his perspective.
