So, I'm writing a story about "Isekainized" Twilight Sparkle, who doesn't remember her previous incarnation.
Of course, I'm trying to put a threads into the story, where Twilight has glimpses of her previous life.
And now I'm afraid that this story will not be related to MLP.
Do you have any advice?

Since it has Twilight, I'd personally say it's okay to do.
Not really a professional, or really knowledgeable on this topic, I'm just saying.

It may not be very popular, but if that is your story, that's your story. Tell it. Just be sure to keep enough of Twilight's character shining through.

Has bearly anything to do with mlp, yet it works.
Weak start, but by the end you just love all the things that happened, how different is was from Canon and hope for a sequel.

My take away from your opening post; Twilight, who lives in Equestria, used to be some other person in some other world and gets occasional flash backs of that forgotten person and world.

You gave vary little but I, for the life of me, can't tell how it won't be MLP related.

It is your story. You have something you want to tell. Go tell it and try not to be influenced by comments.
