As much as I loved the G5 movie, it's undeniable that everything Twilight worked for throughout FiM is in ruins.
Note, this isn't necessarily a bad thing, since I actually love dystopian settings. And the dystopia could be the fault of Twi's successors and not Twi herself.
But wow, this is actually a WORSE dystopia than the alternate realities where the villains won. At least there everything fell to shit because the bad guy won. Here, however, the good guys won and everything still collapsed!!!
By the end of FiM:
- The 3 tribes had been united for 1,000 years
- Harmony was at an all-time high between the different species
By the G5 movie:
- The 3 tribes haven't been in contact for possibly centuries
- There was a giant civil war which ripped Equestria apart
- The other species aren't even acknowledged!!!

Actually I vote Izzy for Alicorn over Sunny. With only an old letter to guide her, she went ALONE on a journey to Earth Pony land. If it were not for that, Sunny would probably be the crackpot who ends up in jail every once in a while for causing a ruckus. Izzy even stayed around when putting the 2 pieces together long enough. She was still willing to give the earth ponies and shot and try to be friends. Had she gone back, it would have been a scratch journey to put the 3 pieces together. Also Izzy had far less early help than Sunny. Sunny had all the lore that her father had put together for her. Izzy had none of that.
I read a short story where Sunny was visited by Twilight or at least her spirit, or perhaps it was a vision. Anyways, Twilight said that part of the problem was that her efforts led the ponies to such a state of peace and plenty, not to mention new technologies, that they forgot what it meant to work for friendship. Why talk to your neighbors when you can call them? Why learn to make candles when you can flip a switch?
I also think that the bigotry, prejudice, and superstition was always there. Twilight didn't magically eradicate them, think of how easily the ponies started fighting when Tirek and company did their whisper campaign towards the end of G4. I presume that after Twilight left or died or whatever that the ponies no longer had a physical example to look up to and so they did their own thing for a while, but the peace just wouldn't last forever.

I saw that story but didn't read it yet. And to be honest, the three tribes have always been shown to be easy to divide. In the S9 ending, didn't the villain trio divide the tribes in a matter of days?

My personal opinion?
It wasn't racism.
What happened was simply ignorance which paved the way for fear-mongering and allowed it to build as we see in the movie itself. When Twilight and co. start up, you see that Twilight tries to foster friendship. To teach others, to push it further on and to maintain it. To not take it for standard, that it is something that you have to build, to work for.
What possibly happened is they took it for granted and stopped working at it.
Then Pegasi started moving to places with other pegasi. Unicorns as well. "Why didn't you stay at the place with the unicorns, luv?" someone would ask. "Oh, you know... they smell," someone would respond, and they'd laugh. Just a joke. Then again. Then they believed they smelled. Then someone wasn't friends with a unicorn and ranted about them. "Bastard probably wants to zap my brains." And it would repeat. And repeat. And someone would say, "yeah, they want to fry your brains! Better stay here and work with us, it's much better here!"
Why did the magic go away? Because friendship went away. They took it for granted, then it left. No villain, no disaster, no war.
Simply friends forgetting each other and moving apart.
Doesn't take much more than that.

The fact that this is so realistic is what makes it so sad.
Considering it could be 1000 years since Twilight's reign, I can totally see this happening.
Much of the time, it starts with innocent-sounding, well-intentioned remarks like this. I'm really curious how the G5 show will present the downfall.
Another bad thing:
Trixie is dead... canonically and it’s affecting me!
