I've decided to proceed with writing the alt timeline fic, but it'll have to wait for a bit. I still have prior obligations I need to see to story-wise what with Sparkle and the sequel to TVoH.
Once I finish with those two I'll start writing the AU story. There are some things I'd like to share about my plans for the fic however and I'll list them here.
These are some of the major changes that will affect the story -- and obviously there will be spoilers for TTtB for those that haven't read it yet so take heed and read at your own risk (I'll just put a spoiler tag over everything below).
Twilight has retained all of her memories from the night of her parent's murder and Shining Armor did not survive.
Twilight learns of her Dark Magic affinity just after the incident.
...Actually that's about it as far as spoilers go.
Two other important things to note is that 1) this will be an evil Twilight fic and 2) I'm using pre-reformation Starlight as a baseline -- though her motivations are going to be a lot less stupid and a lot darker (you guys should know the drill by now) than they were in the show.
I've more or less got everything thing worked out and I'm basically all set to write it (I have the metaphorical pen hovering over the metaphorical paper) but like I said it'll have to wait because my priorities are all over the place as it is and I need to bring them under control... and probably make a writing schedule... 
So yeah, that's about it, hope you all are looking forward to it! 
So, in this alternate timeline, Sunset and Trixie will still be with Uncle Scroll? yay or nay?

Yes you can assume so. Just from what I've changed, things are going to play out completely different. None of that character development happened with Sunset, Trixie and even Ancient Scroll, so if I do end up bringing them into the mix, expect them to be at least a little different than they were before.
