Are you sure about that? I feel like you can probably come up with bullshit ways to bring her back to life, especially if you make her some kind of clone/hive mind amalgamation/robot/magic respawner or something to justify getting away with killing her on a regular basis. Just make sure she never actually does anything too useful and the readers should accept it as a joke rather than a plot hole, especially if the characters in-story have fun with it as well.

Actually there's already a magic re-spawner device in the story, but due to plot physics, Mercury doesn't have an implant that would let her use it. Crimson is the one that's died so much that she actually likes it.

...If it already exists, why are we having this conversation? Give her the implant, and kill the shit out of her. Just make sure you have her hate it to contrast with Crimson and everything will be good. Alternatively, you could just give it to everyone and let the story be a mess of them murdering each other at every opportunity for shits and giggles and let them stumble their way through the plot more on luck and their inability to stay dead than anything else.

Because a major plot point is the fact that Crimson has been able to outlive generations of ponies in the Stable she controls. After 200 years, they view her more or less like Celestia was once viewed, which makes it all the more devastating to them to find out her true nature.
Also I want death to mean something. I don't want readers to shrug when a character is in danger; I want them to know I will permanently kill major characters, so that they will actively fear for the lives of the characters. Even with the implants, there are extremely few readers for them because they were prototypes. In fact, another major plot point is to find one when the original is destroyed, which is what leads them to go places that are likewise needed for the plot to progress.
A lot of characters will die in this fic, but unlike some of my other fics, I don't want any of them to be meaningless. Every death should serve to push the plot forward.
I know, that's weird coming from me, but I want this fic to be something that the fans of the original Fallout Equestria can read too. I'll make alternate chapters for fans of my extreme stuff, but the main story should be enjoyable by a broader audience.

More seriously, go ahead and do what you want, but as The Many Deaths of Rainbow Dash shows, there is plenty of appeal to a dark comedy fic that has fun murdering respawning characters left right and center for a laugh (and comedy can be meaning enough).
Also, you could have some semi-common way to get around the implant in the story which can be used against the characters to offer meaning and a real threat, but they would know not to use against each other so they can murder the shit out of each other for a risk-free laugh. That lest you get the best of both worlds since you can have fun with their random deaths while still delivering meaning with the real ones.
