I love Fluttershy. Really. But I am TERRIBLE at writing her. I over-exaggerate her timidity (I have a story where she's scared of toilets for Gods' sake. And its not a comedy. I played it straight.) The problem is I'm not like Fluttershy at all. Very few things scare me and I'm highly extroverted. Still, I want to get better at writing her since I'm thinking of doing a FlutterDash friendshipping story.
It's difficult to write a character you can't relate to. I still struggle with writing Rainbow Dash, because I can never be as cocky or self-obsessed as she is. But if you want a tip for writing Fluttershy, try talking to some introverted people, particularly those with social anxiety and a fear of social interaction. It's hard to put it into words what it's like, so just chatting with someone like that (like myself, for instance) is a good start. Trying to get them to open up to you will give you some insight to what kind of character Fluttershy is.
But if I had to try to phrase it, Fluttershy is, so to speak, afraid of everything (in varying degrees). She's even afraid of the ponies in her life, because she's afraid of letting them down or getting in the way. She has a fear that can't really be pinpointed or fleshed out, and so it's hard to beat that fear. Then remember that she largely keeps it all to herself, for fear of being a bother. This battle she faces every day is inside her own head, and so it's almost impossible to win. And on top of everything else she deals with, she still lives life on her own terms.
