I enjoy your AJBS story. But IMHO I think you should not concentrate too hard on the Equestria Girls movies.
By all means, include the first EG movie - regardless of whether you choose to consider EG to be a 'real' universe, it was significant for Twilight's growth and development.
But the EG series is, after all, a spin off story whose purpose is to allow Hasbro to sell humanoid dolls instead of pony dolls.
The first movie, while mostly revolving around pony Twilight, introduces us to Sunset shimmer.
In the second movie - pony Twilight accomplishes very little. It's actually Sunset Shimmer's opportunity to shine.
By the third movie, pony Twilight only gets a cameo role. Now it's truly Sunset Shimmer's story.
So unless your intent is to expand the AJBS universe significantly, giving lots of time to this new Universe's role in the scheme of balance and Sunset Shimmer's character and her interactions with Stardust Balance, (and taking time away from Twilight Sparkle), then I see no good reason to cover the second and third movies.
