The fundamental reason AJ is Captain Jack is because of puns. Also a strong sense of family. Here is a list of the other characters that I thought about trying instead, but decided against, or didn't have time to somehow fit it in:
1. Twilight Sparkle- Reasons for: She's badass, mentored by Princess Celestia, and would make a good secret agent. Crazy Shining Armor would be an excellent Gray. Reasons against: It's been done too many times. She has like, three fanfics where she hunts supernatural beings. Her personality doesn't really fit the CJH type, it just didn't feel right for me. Also time loop fics for Twilight are a dime a dozen, in which she is functionally immortal.
2. Rainbow Dash- Reasons for: CJH is TV's first and only gay action hero, and Rainbow Dash is the flagship for rainbowness. Plus, fanfic portrayals will make sense in this concept. She is also badass and being immortal would explain her ability to reach mach 10 and survive. Her brother could be Grayscale, the monochromatic doom. Reasons against: It's just too obvious! I can't do it. Why would she try to be a Wonderbolt? To cover up her tracks? But wouldn't being famous be counterproductive in alien stopping?
3. Cloudkicker- Pro: It would be hilarious. Con: I can't write sexual innuendo.
4. Fluttershy- Pro: Admit it, it would be awesome. Con: If she is pretending to be shy, it doesn't seem very good. If she really is shy, how is she going to fight aliens?
5. Braeburn- Pro: He seems like the type. Con: Not a very interesting character, unless he's also a cyborg.
6. Captain Shining Armor- Pro: Makes a lot of sense, would be an interesting character, gives his cutie mark a new meaning "Don't worry honey! I'm here to save the day! Equine meat shield... Away!". And crazy Twilight would be awesome as Gray. Con: What would that make Cadence? But the Royal Guard! Not enough reasons, someone write this for me!
7. Pinkie Pie- Pro: Dear God, the horror... Con: She's too overpowered. Fourth wall powers and immortality? (Mary Sue Ray...)
8. Rarity- Pro: Immortal fashionista, badass martial artist Rarity. Con: It would seem to similar to Secret Life of Rarity, which is too good to emulate.
9. Spike- SOMEONE WRITE THIS NOW.
10. Scootaloo- It's already been done. Well, the immortal part.
11. Cheerilee- Done with vampires.
12. Apple Bloom, Sweetie Belle, Pipsqueak, Diamond Tiara, or Silver Spoon- SOMEONE PLEASE WRITE ONE OF THOSE NOW.
13. Lyra, Bon Bon, Octavia, or Vinyl Scratch- Any of these would be very interesting, actually.
