It will just attract unwanted attention anyway. Fluttershy just doesn't want to get caught by any pony nearby while in the water. She only did what she had to do in order to give her a fair warning before leaving thief completely soaked in her own clothes.

....Fluttershy reached out both of her hands and pulled herself out of the water, letting the wet drops fall off her bare back and her long, pink mane again. With her exposed nude body in the sunlight, Fluttershy felt that the sun is less hot than before....relieved that she won't feel too much of the burning sun rays on her naked skin.

She is going to get sunburned in places she will sincerely regret exposing to the sun.
