The first being when the ponies bombed the hell out of his lab and the second being the major military base he sent the majority of his army to capture. He's actually on the losing end right now. His production ability was crippled quite a bit by Nightmare Moon’s army destroying his lab/factory and a lot of his army is being destroyed. His army might be scarier than Nightmare Moon’s but he's still definitely losing.
And there's no guarantee he'll actually win by the end of the story. After all, he may be the protagonist but he's definitely not the hero. He's blatantly a villain.
Though, admittedly, some of his enemies have and will die in agony. Mainly because of his "Nightmares".
10770081 I would but realistically I can't really do one for every timeline she created. I would be here writing for years. I'll probably just mention what happens in those timelines once I get to that point in the main story.

I'd argue Gerhardt is still managing to be the least in the wrong as he tried to leave without conflict and everything that has followed has been the result of NMM repeatedly trying to kill him for the original perceived slight.

At least not for the moment. Anyways my main point was that just because Gerhardt’s the protagonist doesn't necessarily mean he's going to win.
To be completely honest I haven't decided whether he's going to win, or if Nightmare Moon is going to kill him, or if the Equestrian gods are going to intervene, or if someone else is going to defeat and imprison him, or even if it will end with no one winning and everyone dying as both sides unleash WMDs on eachother. So there's a very strong possibility that he will actually lose by the end of the story. I don’t know yet.
