Actually, not always. The writer writes the story, but the Genre itself often makes the rules. This is especially true in Shared Universe stories, or stories based on other works. For example, talking ponies with cutie marks... the "rules" of the ponies were set up by the writers of the original works. You can deviate from them, but only so far.
Same goes with characters. What makes twilight sparkle, isn't just her appearance and name, its the way she acts. Deviate to far from her persona... or ponysona *shrug* and its no longer "her" but some other character. Straying to far from the rules, from the genre and a story can be removed from FimFiction. If for example they determine the story isn't about "my little ponies" or "Equestria girls" then they can remove it.
So rules are important. A better wording is, you tell the story you want. Not necessarily the story the readers want.
and that Ponysona of hers (The way it is) makes me SICK, so I'm beating her down. (That goes for all characters I write about) There's no rule that says you can't CHANGE an existing character's behavior, especially if it doesn't fit your needs and requisites.
True, but you haven't read the rule CAREFULLY... it reads...
In other words, it just has to HAVE MLP IN IT, and they must play an equal to or major role as the other verses, which this fic DOES. (I even cleared it by the mods themselves and asked about it before posting) It's FINE.
Still the same... THE WRITER makes the rules, not the readers.

Oh I'm not suggesting the story should be removed for any reason. I'm just saying, there are still rules writers must follow. Unless you are doing 100% original works, characters and such, and then your only expected to follow the linguistic and maybe some story telling rules.
I know, i write some stories because i want to. They have very very low reader counts but still... I tell the story i want to tell.
As to personas. Sure you can change them, and gain unless you are writing for a company, or within a shared universe where your stories are tied to others... its not a huge deal. You want to write a fanfic where han solo is a clumsy drunk all the time who can't even hold a blaster up without dropping it... Fine. its your story.
