The magic seal may be a red herring and a unicorn committed the murder regardless, using the magic seal to throw somepony else off.
Blue Ray was supposedly out on watch all night, but only was killed at 657 am, 3 minutes prior to the morning wake-up call. Most likely the murderer noticed him out and about and plotted a premeditated murder. The second possibility is Blue Ray's clairvoyant sense went off when he spotted the would-be murderer and the two got in a scuffle. Somepony's blood spatter, likely Blue Ray's, got over the stairs. The killer would have had to mop up the stairs, put it in the closet, find a magic seal out of the classroom, and seal the closet. I think that happened well before 657 am, but Blue Ray wasn't dead yet. Instead, he was severely injured as the result of his fight with the murderer. Likely he was flying and got hit from below, causing the dislocation of his wing.
The killer then dragged Blue Ray up the stairs, leaving behind a streak of blood, which had to be cleaned up. A unicorn could levitate him and a pegasus could have just carried him up, but either species might have dragged him up the stairs regardless to pin it on an Earth pony. The killer then dropped him from the top of the stairs, resulting in his broken neck and death as he couldn't fly with a dislocated wing. However, the killer may also have had some sort of method to delay the drop, such as a unicorn holding him in mid-air levitating and then cancelling the levitating some time later. The drop would have created enough noise that Bewilderer could hear it and misinterpreted it as a door being slammed shut. The one problem with that theory is that the Central Tower, where Blue Ray's body was found, is on the opposite side of the wing to the central tower, so other ponies should have heard it. It may be the noise was something else.
Of course, since people other than the protagonist will always break out new evidence during a trial, I'll have to revise this theory most likely. I assume Thunder Roar will take the lead in the trial given his cover art status.

"Umm… yes?" I answered, trying to stay out of her reach. Twitch was smaller than me, but had muscles and scars all over her body, and that, combined with her title of the Ultimate Fighter, made her one of the most intimidating ponies I knew.
I suddenly felt horrible for insulting her. Why did I have to do that? Yes, she was belittling me ever since we met, but I was supposed to be a better pony and ignore her, not to sink to her level! I sat down, feeling ashamed and exasperated from all this. I've had enough. I just wanted to lie down on my bed and sleep it off.
