It probably won't. It'll just be a set-up to have her don the alicorn amulet in part one of the season finale and have it turn her evil. Just my thought.
And yes, Fluttershy was pretty epic. Some people might argue it's character regression, but I disagree. Big event is coming up, friends are being bullied by another pony (which must be awful déjà vu in her case), and she's always had the reflex of going introverted. The others not noticing her in the library was a little harsh, but justified.
