Maybe a 'Friendship' problem?
Basically, the mane 6 encounter a group of ponies in a fight cloud and watch as they separate with bruises. They believe they were fighting and try to get them to make up. However, each of their attempts fails and only irritates the ponies. They don't care if they were princesses now, they got on their nerves.
Instead, Spike tries his hand and finds them actually having a good time. Turns out they weren't fighting but sparing.
OH! How about a mid-season special (3-parts) where they venture an AU where the heroes and villains roles are switched. The AU heroes are losing because the Magic of Friendship from the Main began to disrupt because of the rift and heroes of the past banishment of criminals and Magical Items. (I'm just saying that, haven't anyone thought up the Main 6's worst enemies are themselves but more powerful fought them?) I got it from the comic version because seeing them as villains would make them see that even friendship can be dark

Problems related to sexism in the form of stallions jealous about why mares get to become Alicorns and they don’t, along with bragging they could have solved all of Equestria’s problems more better and faster then the Mane Six.
Why Spike was found by Celestia and how he became the dragon he is today.
Prince Blueblood becomes massively jealous of Twilight’s successes and ascension to ruler of Equestria, causing him to conspire with the unredeemed antagonists of Equestria in order to usurp the throne and become Overlord of Equestria. In short, Blueblood becomes the main villain and the ultimate antagonist of the series.
