War… War Never Changes.
When Atomic Fire burned through the air the nation of Equestria and all her allies knew the world was forever changed to a grim and dark path that no amount of friendship would ever fix. The Diamond Dogs, having long grown tired of their place in the world, had secertly been searching for a means to dominate the races that once looked down on them.
Atomic energy became the new future of both life… and death.
In the opening days of the war, thousands were killed, among them many of the original Elements of Harmony save for Princess Twilight and her ambassador Spike. Scared both physically and mentally, the princess ordered her armies to prepare for war as she brought down the wraith of sun and moon upon the Diamond Dogs to slay them to the last pup. Despite the large army, the Diamond Dogs atomic energy based technology allowed them to stand equally among the races of ponies, griffins, dragons and more. Eventually, others in the nations began to see Equestria as the ripe target, weak for the taking.
When Ambassador Spike went to communicate peace, his head was returned to Princess Twilight with demands that she step down, believing she had failed. Twilight, in her rage and grief, expelled and eliminated all non-ponies in her nation while preparing to use their own atomic energy on the world. In this chaos, Discord, who grieved for the loss of his friend and wife Fluttershy, realized the world was heading towards destruction. He met with Dragon Lord Ember, King Thorax, Ambassador Gilda, Head Mistress Starlight, and many others.
They designed a plan to preserve thousands of their own kinds in special vaults designed to survive the upcoming apocalypse, while sacrificing themselves to try and slow down Twilight who had become a goddess of rage in terms of her power. While they failed to stop her with their lives, their actions would lead many survivors to form the vaults and future citizens of the wasteland. As the nukes and magical bombs fell upon the world, millions were killed including Princess Twilight and most of he Diamond dog race save for those allowed into the vaults.
But they would not only survive.
Captain Gallus, who had grown disillusioned with his old teacher, would rebel with is own unit and with their families would hide out in the Macintosh Mountains. Armed with the latest advanced weapons, including the Power Magiarmor that combined science and magic, they would survive the future war an form the organization known as the Brotherhood of Spears.
The Crystal Empire would banish itself again to save itself from the nuclear fire, and reappear 200 years later under the leadership of Empress Flurry Heart to create a pony only race in a new name: The Crystal Enclave. Professor Moon Dancer and the highest intelligent ponies in the world would hide under a university and form a new science based society known as the Institution.
It has been nearly 300 years since the Great War, and while society begins again, various factions both from the past and the future continue to wage war. Because while Friendship may come and go…

Honestly I would prefer the girls to survive myself. Interesting stories to be had of them trying to survive a nuked Equestria. Applejack the Merchant Prince? Rarity the Marked Ghoul? Rainbow Dash the aging mercenary? Pinkie the angry warrior destroying the world in her madness? Fluttershy the prophet? A broken Twilight in her castle?
Damn, Diamond Dogs! I suspected y'all were mad the Friendship School didn't send you guys a letter, but bringing down society as we know it in retaliation is seriously overcompensatory.

A new faction decided it was time to get involved, this faction was made entirely by skilled warriors that some may say were otherworldly in both origin or ideology even if that ideology was peace by any means, for them it didn't matter if the peace was achieved by diplomatic ways or by mental enslavement under a powerful monstrosity, the peace will be obtained no matter the means. And so the covenant begun it's story in a post nuclear equestria while also documenting the events of the warlords of Equis. So it didn't matter that the nuke that started all of this was their own mistake.
