Last night, I was browsing at e621 for male anthro ponies such as Shining Armor, Big Macintosh, Soarin, and King Sombra, as well as crossgender versions of them, and I was thinking of whether to include them in Queen Chrysalis's disguises or not. What do you think? Should I include her disguises as actual anthro stallions or crossgendered ones? Please let me know.

Good to know. Yeah, I noticed there's little M/M shippings, compared to a lot of F/F's, which I don't mind. Though I would appreciate it if there are more stories that focus on romance between 2 stallions.
Eh, I'm not usually a fan of M/M scenes, so I'd go with crossgendered. If you do want to do actual stallions, however, then I won't stop you. It's your story.
