Just Dodge by DannyJ sticks out, for me - excellent story.

Lyra thinks Discord is an idiot for not thinking to dodge when the Elements of Harmony were about to strike him. Discord thinks this is the perfect opportunity for a game.

Tough Little Pony would make my list. As for others, one that comes to mind is xjuggernaughtx's Diary of a Pliant Tyrant. It is a sequel (to Diary of a Silent Tyrant), but I think it's the better of the two stories by a reasonable margin.
