To start off I know that the Holiday Comic featuring Anon-A-Miss took place sometime after the second movie and that in my fanfic that it happens sometime between the fall formal and the second film. There is a reason for this.
1. I read somewhere that the writer of the comic had written it to be sometime after the events of the first film but before the second one...Only to forget that Sunset didn't have the journal that connected her to Twilight until the second film.
2. It didn't make sense in a way. Everyone was quick to blame Sunset, which is understandable in a way however it looks like there would be some that would express doubt if it had happened after Sunset had helped to face down the Sirens. I mean it seems that at least one of her friends would have believed her. So basically besides doing a fix it fic of one form or another, I decided to put my own twist to it in my own story. Which is why it's happening before the second film.
As an author. you can interpret events to fit the story you are telling. Things don't happen the same way in alternate universes.
You're the author, tell the story however you please
there are more stories out there that put it in a different point of time, so there is nothing to explain extra. I know someone who did put it after the events of Legend of Everfree
I agree with your reasoning and it does make more sense the way you are doing it. The entire fact that everyone one had turned against Sunset so quickly and easily made absolutely no sense.
The comic is basically a stand alone that never mDe it to cannon.
In my story, I took it out entirely.

I debated on using it or not but I decided that perhaps someone would do it in order to get revenge on Sunset by turning the whole school against her because let's face it most teenagers are petty at times. (heavens know they were when I was in high school)

Anon-a-miss just doesn't make sense between Equestria Girls 1&2 but does between 2&3.
Before rainbow rocks Sunset is down and doesn't do a lot because she scared of hate. So there is no real point of kicking a dead horse( pun not intended at all) and who could blame her? With all that no offense comments. Sunset was still feeling the aftermath of defeat. So to strike there is just like pouring lemon juice on a cut that is numb. But Right after Rainbow Rocks is a prefect time to strike. Sunset saves the school and causes the students to question their thoughts even the humane 5. Sunset was becoming respectable again. The cmcs struck at the right moment to pull the rug right out from under her causing her to crash to rock bottom and this is what allowed Daydream Shimmer to be born because of a broken friendship.
