10977208 In the Overlord series a doppelgänger is similar to a changeling, it can change his shape, but the difference is that a doppelgänger can copy all abilities of the target up to an 80% of efficiency, they just transformed in Chrysalis.

There seems to be a distinct lack of communication with ainz Like chrysalis was vivisected sure it was somehow ok by the letter of the order but I wouldn't think that was intended as I can't see ainz doing that to anyone he wanted to keep around and loyal regardless of whatever mental protection spells were being used, getting off topic the point is she should have mentioned that the vivisection occured.
Likewise they have clones of the elements which are being kept for unknown reasons at this point and again it's unclear that ainz knows that's going on as no one ever bothers to mention it to him.

That is normal when you have -500 karmic beings under your command and I would call it more misconception than miscommunication, also at that point Ainz only see her as a disposable pawn, he would not discard her without a good reason but is not afraid to discard her.
The M6 clones are out of Ainz knowledge, Demiurge got the order to study the spell only, but since he can have 'live' results to test well demon in the end; also even in the FIM series the Mane6 did never know about the clones created by Chrysalis.

It's completely understandable that they might have misinterpreted his orders but it's not understandable that even with such great personal (mental) harm chrysalis hasn't thought to ask about them. Even if you assume that she believes the orders were correct (she doesn't) she would still be expected after experiencing it to ask if there was a way that it could be avoided.
On the clones; he's going to give a report mentioning the live results at some point I assume? Again chrysalis keeps thinking about how they are treated but never bothers to actually mention it to anyone.

Considering ainz's is going for an alliance with the equestrians it's an unreasonable liability to keep especially as there doesn't seem to be anything left to gain from the clones.
One last thing because it would make perfect sense either way, what did you mean by "-500 karmic beings" is that supposed to be a rough number of underlings (since his underlings have underlings) or negative 500 karma beings because they are all demons, undead and probably evil and stuff. 10979850 I will answer you by paragraph. 1 - Chrysalis is more sacred from what Ainz 'could' do to her than from Demiurge shenanigans. 2 - since she is a being that can intrude mind to some extent, so Demiurge got the assumption that she has some mind resistances. 3 - The only remaining 'alive' clone is twilight's and the 'ranch' is in a pretty hard to reach place that was originally never visited because of the aggressive native species. 4 - In the series, the M6 did not even take notice of their demise and yes I could be an international incident if not for the points above. 5 - it will be disposed off when Demiurge finish his investigation. 6 - yes, I was talking about the guardians and other servants with pretty negative karma.
