Then they would have had to duplicate the shield to reproduce the effect with mana. Yes, it would have taken several more days, but Sweetie's discovery would have been just as good for them all... and a lot easier than plating the entire ship with Adamant. That would have taken weeks, if not a month or two. Besides, Humans know that software is a lot easier to adjust than hardware.

Can you say orbital energy weapon strikes against the invading forces? An ocean hit of a few Kt equivalent would create a shockwave that should knock any group of airships out of the air or sink a fleet, without inflicting too many casualties. Griffons can fly to escape, after all.
But I suspect that it's going to be Scootaloo, flying a Varitech who's going to punch out any invasion forces. But control of the high orbitals basically means Equestria has won either way.

Very true. But the Tokugawa-class ships don't have a synchro cannon or main spinal mount gun, so she's limited to using her anti-ship and anti-spacecraft guns against any targets. That being said, pretty much anything on Equis is merely a target for the Xerxes, save for individual griffons. They just can't fire at them from orbit. The atmosphere would tend to scatter a shot from these smaller cannons up before it hit the ground, rendering the damage much less. Still nasty, though.
Possibly. But Scoots has never flown a Varitech for real yet, just in simulators. She's going to need a few hours under her belt before she's proficient enough to go into combat. Likewise, you're not going to see Stellar jump into an Alpha or Beta fighter and fly it proficiently. She's had even less simulator time than Scootaloo has.

The system is set up to take new energy parameters if necessary. The humans left their ships with a flexibility to adapt and adapt quickly, since they didn't know what else was out there at the time they were launched and later refitted. Sweetie Belle could have done the adjustments from the bridge, if she'd known how the systems were set up in greater detail. It's a learning curve, and they're riding it like a surfboard at the moment.

The problem is, at this point, there has been no hostile action taken against Equestria itself. Unless the Griffons attack or declare war on Equestria, then it's an internal affair of the Griffons. Equestria will just have to stay out of it for now, and see what the new regime becomes. As Celestia said: "I know assassination is a 'legal' method of regime-change to the griffons", so there's nothing Equestria can do for now, and any intervention beyond getting their ponies out and taking in refugees could be considered as aggression on the part of Equestria.
Of course, there's still six days to go before the Xerxes reaches Equestria...

If you'll recall when they retuned the sensors to detect mana, they had to work at it to determine Mana's parameters for the systems already. So the information was already available and they knew the system would accept it. Mana is only a little different from other energy fields; all you have to do is find out what the language the computer uses defines it as, and the computer will recognise it just like any other energy field.
The Fold-shield draws its power from the mana reactor, like the drive does. Once converted, the reactor produces more than the energy needs of the Fold Drive, which includes the Fold-shield. The battle shields (like the SDF-1's globular shield) need a lot more power, but since they and the Fold Drive are hardly ever in use at the same time, the output of the reactor is readily available for both systems. The power stored in the accumulators can be used to make the transition from one to another less stressful on the reactor output and insures both systems will have enough to make the transition a smooth one.
