So, the world is now populated by brutal, vicious, hateful mares with the minds no better than common Raiders from Fallout. Not even Fallout Equestria, just the original Fallout. Any stallion, good or bad, deserving or undeserving, will die horribly if he is infected with the virus possessing these mares, and they know it. The world has gone to hell, and then gone further with the addition of this virus. Something has happened to the Princesses, something to make them incapable of killing Dain or coming back to life once Dain was taken care of. Attempts to cure this virus are not going well. Attempts to defeat the infected mares, or even save your town from them, are futile. And the stallions cared for by these mares have become hollow shells of their former shells, looking up to their tormentors as their mistresses and their guardians from the evil, scary world around them, even going so far as to talk to themselves as if their masters are gods and their enemies are fools for not serving the same gods. And it's only a matter of time before the whole world falls to this virus, or the followers of Dain simply outlast the infected. With mares incapable of mating with stallions without killing them in the process or breaking their minds, and the fact that few stable, sane ponies are left in the world, it's only a matter of time before infected ponykind and possibly all of ponykind simply dies out. Unless, one can only hope, any foal born from these infected mares are born immune to the virus. But with those kinds of ponies for parents as they grow up, they'll likely end up the same way. I agree, the followers of Dain are stupid and wrong and disgusting, but there is no triumphant victory here, no brilliant uprising, nothing to make me want to cheer. It's like watching a dying animal bleed out slowly, an animal whose only sin is believing what its master Dain told it to do and being who they told it to be.

There, there was the possibility that a secret resistance fighter would gather strong and capable mares, either un-break them or retrain them to follow him, and have them assist in the struggle for freedom. And there was also the possibility of the Resistance actually succeeding and overthrowing Dain and his absurd regime. Though I do like how you gave the Resistance guy a reason to oppose Dain beyond the way he sees mares. The 'Natural resources' thing is a valid point. With everypony now bucking instead of working on their original schedule, and not just half but possibly 75% or more of the species forced to work as breeders, the world would have also become a lot less productive, and food shortages would likely follow. This actually sounds like a good idea, would you object if I were to write a story where the resistance movement keeps fighting and starts to gain real ground before eventually overthrowing Dain and either incinerating or decapitating him for the world to see, along with the state-mandated return to what Equestria was like before Dain arrives, without having to rely on a magic virus that makes things arguably worse?
Quick note: If that triumphant feeling is something you want to include, may I suggest an epic final battle where the last remnants of the followers of Dain are swarmed by infected ponies, with a final epic clash between Dain himself and one of the infected mares, empowered and strengthened by the virus to the point where a true climactic battle can follow?

Infected mares, usually the more intelligent black-collars, are far more willing to give a stallion an infected organ to keep them infected and alive. However, the skills, tools, and ability to do this are very limited and rare in post-outbreak Equestria.
That being said, most infected stallions (the ones that have an infected organ given to them) are mostly used in groups of infected mares for the following;
-To be beaten when no victims are found during the day
-To put fear in the hearts of those who dare to fight them
- Emergency food source
- A secret use that will be revealed in future documents.
The upcoming document will detail life with an infected tribe, so you'll get a better look at their "culture."
Also; to clarify; Infected mares are NOT immortal, they simply lose the fear of death and are nearly immune to pain. Cut off an arm and they'll eventually bleed to death. Poison them and they will die. Try to spook them with a show of force and they'll still charge into you. Try to reason with them that they're only good for slaves and they'll make you die a painful death.
