Your disease kinda reminds me of the gory horror comic Crossed, where the human race gets attacked by a disease where everyone turns into a genocidal, nymphomanic killer, hellbent to kill anyone near you. They are marked with a singular red blistered cross over their faces.

I never did submit this to the FoE group, but my guess is some people just saw the Fall of Equestria tag and just assumed it was another sad story of a mare getting broken.
But, I will continue to write, and I look forward to expanding this as much as I can :)

I figured this way, I could have an interesting twist on the universe without having to just make a huge hate post. Not like I would anyways :P
Basically, I feel like hating this universe is like hating 1984 because you don't like cameras. As controversial as it is, it isn't terrible writing, and I tend to treat it as such.
(I just don't like how all of the FoE fans think this is only to attack them. It isn't. I just wanted to write in the universe without making a clopfic. Besides, I tend to get depressed when I read the stories anyway :P )

Also, if you want a bit of explanation; I may as well offer it to you.
It doesn't necessarily matter if you're sided with Dainn or not that decide if the infected will try to convert you or kill you (See; Document 3)
All it takes for a stallion to become infected and survive is an organ donation from an infected mare. However; infected stallions are highly rare, as organ transplants are hard to pull off in post-outbreak Equestria, as well as making sure both participants have a matching blood type, etc. Hence why you haven't seen an infected stallion until this chapter.
Btw: I also saw on your page that you said nobody likes to RP with ya anymore; I'd be willing to! ^_^

So, the world is now populated by brutal, vicious, hateful mares with the minds no better than common Raiders from Fallout. Not even Fallout Equestria, just the original Fallout. Any stallion, good or bad, deserving or undeserving, will die horribly if he is infected with the virus possessing these mares, and they know it. The world has gone to hell, and then gone further with the addition of this virus. Something has happened to the Princesses, something to make them incapable of killing Dain or coming back to life once Dain was taken care of. Attempts to cure this virus are not going well. Attempts to defeat the infected mares, or even save your town from them, are futile. And the stallions cared for by these mares have become hollow shells of their former shells, looking up to their tormentors as their mistresses and their guardians from the evil, scary world around them, even going so far as to talk to themselves as if their masters are gods and their enemies are fools for not serving the same gods. And it's only a matter of time before the whole world falls to this virus, or the followers of Dain simply outlast the infected. With mares incapable of mating with stallions without killing them in the process or breaking their minds, and the fact that few stable, sane ponies are left in the world, it's only a matter of time before infected ponykind and possibly all of ponykind simply dies out. Unless, one can only hope, any foal born from these infected mares are born immune to the virus. But with those kinds of ponies for parents as they grow up, they'll likely end up the same way. I agree, the followers of Dain are stupid and wrong and disgusting, but there is no triumphant victory here, no brilliant uprising, nothing to make me want to cheer. It's like watching a dying animal bleed out slowly, an animal whose only sin is believing what its master Dain told it to do and being who they told it to be.
I think some congratulations are in order.
You have actually managed to create a world worse than the one shown in the original Fall of Equestria.
At least there, there was the possibility that a lave might end up in the hands of a kind, caring, loving master who only saw the domination stuff as a playful kink. There, there was the possibility that a secret resistance fighter would gather strong and capable mares, either un-break them or retrain them to follow him, and have them assist in the struggle for freedom. And there was also the possibility of the Resistance actually succeeding and overthrowing Dain and his absurd regime. Though I do like how you gave the Resistance guy a reason to oppose Dain beyond the way he sees mares. The 'Natural resources' thing is a valid point. With everypony now bucking instead of working on their original schedule, and not just half but possibly 75% or more of the species forced to work as breeders, the world would have also become a lot less productive, and food shortages would likely follow. This actually sounds like a good idea, would you object if I were to write a story where the resistance movement keeps fighting and starts to gain real ground before eventually overthrowing Dain and either incinerating or decapitating him for the world to see, along with the state-mandated return to what Equestria was like before Dain arrives, without having to rely on a magic virus that makes things arguably worse?
Quick note: If that triumphant feeling is something you want to include, may I suggest an epic final battle where the last remnants of the followers of Dain are swarmed by infected ponies, with a final epic clash between Dain himself and one of the infected mares, empowered and strengthened by the virus to the point where a true climactic battle can follow?

Just a few quick clarifications;
*The only stallions (so far) that act like infected are their masters are the ones that are infected, or more accurately, were given an infected organ. Without the organ of an infected mare somewhere in your body, the virus will kill you in a matter of seconds.
*As to what you write; do as you shall! It's your story! :)
*As to your suggested ending; I do appreciate your suggestions, but I already have a fairly solid idea of what Document 10 (possibly the last document) will entail. I just have to get to writing it.

What's with the "This is your fault, and I hate yooou!" response from the resistance pony? If I spent years fighting a corrupt and disgustingly irrational dictatorship that could wipe out the species with its own idiocy and lead to a mass global shortage of food and resources, only for a virus to come out of nowhere and turn the world into Fallout-Meets-Zombieland-But-Worse, I'd feel pretty cheated. Sure, I'd do my best to pin it on the enemy anyway, but... It just wouldn't be the same as a proper victory.

-Love the name for that! Also pegasi were a sent to fight off the crowds below Canterlot. They had the advantage of flight over the swarms of infected, even if they'd occasionally throw things at them to knock them into crowds of infected c: basically; wrong place, wrong time.
