During the pre-Equestrian era, there were many gods of many kinds. There were gods of magic, agriculture, war, disaster, hope, peace, weather, and everything in between. They more resembled the Japanese kami back then. There were thousands of them. As Equestria was formed, just like most other things, the gods were combined, and new gods were formed, but it was only in the last thousand years that the gods seen today were formed.
Of course, there is Celestia and Luna themselves, the goddess of the sun and magic and the goddess of the moon and dreams, and Princess Cadence, goddess of love.
Mother and father of Celestia and Luna, Faust and Cracken, are the creator gods. Faust is the goddess of writing, knowledge, motherhood, and destiny. Cracken is the god of creation, smithcraft, and fatherhood.
Po’hahnd is the modern version of Po'haid and is the god of war, warriors, Tartarus, justice, ceremony, and childbirth. Cueymn (translates to cosmic but it's not the Equestrian word for such) is the god of the stars, space, Elysium, death, and rebirth. The two of them are believed to be inseparably intertwined and deeply in love.
Tstuc is the goddess of agriculture, plants, animals, the ground and soil, fortune, and visions. It's believed that it is her blessing that gave earth ponies their abilities. Pfpustiey (translates to water fire) is the goddess of the sea and water, all that lives in it, and volcanoes. Lahnoey is the goddess of the skies and all that flies, wind, weather, and the cold. It is believed that it was her blessing that gave pegasi their gifts to control the weather. These three are called the sisters of change and were believed to be responsible for the changing seasons before the pegasi were.
