You've got to remember Pony isn't being run by artists, it's being run by business suits, who'll milk the franchise for all it's worth. We live in the era of Digital Distribution, so time slots aren't the single determiner of whether a show continues; shows have more breathing room than ever to find their audiences.
Even before G4 came around Pony was still a viable franchise with a constant TV and shelf presence. G4's popularity basically ensures this will continue indefinitely. The CMC's new mission smells more like a plot hook for a spin-off than an attempt by the writers to end the show.
Even if FIM ends after next season and its movie, Pony will not.

I don't think they can do a spinoff with the CMC. However, it might be easier to incorporate them into the main story plots a little more often; the map table could make for episodes where the CMC are now called in for lighter versions of the other plots.

Right now I'm thinking about the Cardassians from Star Trek. In TNG they were just another group of asshole aliens, like the Romulans, Klingons, Borg, and Ferengi, and yet they ended up being far more important for the franchise than those ever were. Without the Cardassians and the Maquis we wouldn't have had DS9 or Voyager. They're single-handedly responsible for over 300 more episodes of Star Trek existing.
Maybe Hasbro won't do much with the CMC, but I see more potential for their marks, not less.
