Most factions don't really have the resources to open up a new front in a different galaxy, and the only fast way to it is made up of the spirit of harmony, which said galaxy is filled with. That's pretty much anti-chaos. Not to mention the Equestrians have reliable sources of resources, manufacturing, and R&D, which is something practically NO ONE in the 40k galaxy has. If worst comes to worst they can just pull out of the wormhole and either persuade harmony to close it or blockade it more than the eye of terror before Cadia fell. The only thing they might have to worry about is Tyrranids, but the spirit of harmony probably has some anti hive mind capabilities, who knows.

Throughout the multiverse, most stories will end with the good side winning. 40k is one of the exceptions to this, because no one is the good guy, and its whole point is for war to go on forever and for no one to win besides evil. But what if an objective hero from a world where heroes win was to enter the scene? Would the grim darkness of 40k overpower them, or would hope and friendship prevail? 9/10, against all odds, the hero will win, because it makes for a better story.
Of course there are stories, often manga, where the hero loses in the end and everything sucks, and those can be good, but they don't normally stick with you as much. Good has to win, by default, unless the omnipotent god known as the author says differently. That's how fictional universes work. And while 40k is one of the grimmest and darkest and most evil settings, MLP is one of the most utopian and brightest (unless your timeline was changed by a crazy unicorn with abandonment issues, then you're screwed). That's my take at least.
And keep in mind that this isn't normal Equestria, this is an alternate universe where basically all the events of the show happened except in space, so they already have a navy and technology.

Would the grim darkness of 40k overpower them, or would hope and friendship prevail? 9/10, against all odds, the hero will win, because it makes for a better story.
Of course there are stories, often manga, where the hero loses in the end and everything sucks, and those can be good, but they don't normally stick with you as much. Good has to win, by default, unless the omnipotent god known as the author says differently. That's how fictional universes work. And while 40k is one of the grimmest and darkest and most evil settings, MLP is one of the most utopian and brightest (unless your timeline was changed by a crazy unicorn with abandonment issues, then you're screwed). That's my take at least.
And keep in mind that this isn't normal Equestria, this is an alternate universe where basically all the events of the show happened except in space, so they already have a navy and technology.

MLPs victory depends on one thing: Can Harmony establish a beach-head into the realm of Chaos.
And there ways this can happen. One: a large enough portion of MLP infiltrates the 40k Universe. Two: the crew of The Liberator are able spread the Word of Harmony to those who are willing to listen...I don't think it's a spoiler to say that doesn't happen with the Carcharadons, but there are candidates. (cough Farsight cough)

This is actually an interesting thought. Would the friendship deus ex come through in a 40k story? I don't really think so, Chaos has already proven that the new guys on the block are to close to it to not be corrupted. And while the EFAs ships don't need to enter the warp, if they just get close to a Warpstorm they will have a really bad day.
And while yes, a story is most of the time more interesting with the good guys wining, there is also the truth that it is not uninteresting for some to see a bad guy win. I think we can't say who will win, if it will be deus ex or somethingbuild over the course of the story. But I think we can all agree that the road to this conclusion will be a hard, bloody, painful and depraved one.

There enough non magical beings to retake the ship, at which point they kept doing their jobs...in hindsight, maybe I should've written that differently. Like maybe all the magic users made up the bridge, and the survivors didn't know how to pilot the ship back and just floated until someone noticed them? Hmm, might be worth a rewrite while it's still young.

So far there seems only one thing to work in favor of Equestria and it is this stone tipped rounds that can undo warp to a certain degree. Maybe establish the tech and maybe the armed forces. So far I get the picture they are in the same position the galactic senate was in star wars in Epi 1. No real army, more a glorified police force as they had no real wars for so long, only pirates.

Ooh, I could definitely see some of the Tau like Farsight being practically converted. Harmony is like the Greater Good except not a lie. Maybe even the Eldar, if they can get over how the new aliens bear strong resemblance to animals. Perhaps they can be taken to the other galaxy as refugees, would they be safe from She Who Thirsts in another galaxy?
Also it seems 40k humans will form cults around anyone with a half-assed ideology, so perhaps the ponies could gain some headway that way. At least they have the unique advantage of not looking gross and scary.

That's about it. As mentioned in the first Chapter, most of their weapons were invented by Dragons and Yaks to serve the same purpose as Range guns(firearms specifically built around shooting competitions at a firing range)

The Alliance Galaxy is under the thrall of the "Spirit of Harmony". If I'm reading this right, it sounds like Harmony is a warp spirit (with the tree being a physical manifestation) that feeds on Harmony rather than Chaos, and is basically in control of an entire galaxies worth of sentient species.
"She who hungers" is the youngest, and possibly one of the weakest Chaos Gods of the 40K universe.🤷

We have no reason to believe the Chaos gods have any say in the affairs of other galaxies as far as I know, And Harmony, especially in its own galaxy, should be absurdly powerful, so it seems the generosity of ponies will be the salvation of the Eldar. Kind of fitting, in a way.

OK, I hate to nitpick and to apply too much pure 40k lore to a fanfic (especially one that looks interesting so far) but a ship that crosses the galaxy in mere days is a bit insane. I mean I am not adverse to giving the ponies some fancy tech (some of it maybe more advanced, some equal just alien to the imperium) but giving them this level of mobility is OP as hell considering all other factions need to spend months to cover fractions of the galaxy. Not even the web way is this fast and the old ones were basically gods. The only thing that compares is the necron’s inertia less drive or whatever it’s called, but I think we can all agree that Necrons have some of the cheesiest bull**** in the setting. Having said that, giving the equestrians technology comparable to millions of years old zombie robots seems ... out of place.

This is mostly an excuse to have them jump from the Halo Stars to Catachan to Krieg to Cadia to every other interesting place in the setting. But I'm sad to say that this story has been moved to the back burner for awhile.
