Well they could, at least. My original idea was Cobra vs the Black Knights from Code Geass, Terrorist groups fight one army on one army. In other words, a total war.

Depends on the season and version of cobra troopers. If we are talking original G.I.Joe cobra troopers, they may surrender if out gunned but won't retreat. If it's the later generations of cobra troopers they will go down fighting.

As for the horde... Honestly dont know about them.
