Hurt by the ill treatment that her friends gave her, Twilight found herself going through a magic mirror, where she stumbles near the throne of the Koopa King, Bowser. When he hears her whole tale, he is angry at what happened to her, he would never betray someone he knew so long over a complete stranger! He promised to train her and take over Equestria, if she helps him take over the Mushroom Kingdom and defeat the Mario brothers.

Twilight agreed, and with her help, Bowser finally succeeded, although at the cost of Peach's suicide. Then, he proceeded to go on her side of the deal, and began putting her under intense training, the excess power causing Twilight to become an alicorn some time in her training, because why not? She fought head on in the ranks of the Koopa Army, helping Bowser expand his rule towards the Beanbean Kingdom, Pi'illo Island, and Dinosaur Land.

And then, it happened. Bowser turned his eyes towards Equestria, and saw that another nation, the Storm Kingdom, was also trying to take over the country. However, he took note from various ponies who still believed in Twilight, and he found out that the new Element of Magic had dealt with various threats in the past, so, he found it appropriate to attack when another threat was making its move.

And so, the Koopas and their new subjects struck at the same time the Storm King did. If you thought that Tempest working for the Storm King was bad, then, try adding in an old friend working for Bowser? That would shake thing up.

Wonder if Peach's suicide affected Bowser. I mean, he loved her and wanted her to love him in return.
