I smell a battle between these two.
I don't think anyone wants to see what Yveltal is truly capable of against any creature. I'm pretty sure this will hit them hard if they encounter it. But maybe they are better prepared in case it uses Oblivion Wing considering that at least one of them can use Fairy Aura.
Then again, it took almost the entire lifeforce of Xerneas to heal everyone who had been struck and turned to stone so it may not be that easy.
If Yveltal was disturbed, I'm sure that Xerneas (Even with them still being a tree), Zygarde & Diancie would sense that Yveltal had awakened and caused retribution towards whoever.
