The world was much different 1,000 years after Princess Twilight Sparkle took over in Equestria was radically different than it was in Celestia and Luna's final days. The world was at peace for the most part until a natural born Alicorn named Stormchaser became Premier and supreme leader of The Equine Empire that all that would change.
Stormchaser was not only the foal of two militant unicorns but was indoctrinated from a very early age to embrace the expansionist ideals of the militants. It was when he took over that he began to prepare the country for what he deemed as its ultimate destiny, to dominate a good part of the world through military force and putting governments in power elsewhere that would submit to the Empire and its demands.
Once he believed that he had built the military up sufficiently, he immediately launched an attack on neighboring Saddle Arabia. This was something the Saddle Arabians were not prepared for as they had been allies with the Empire for hundreds of years. His forces easily swept in and took not only their western regions but also the northern and eastern regions. Stormchaser finally called off the conquest after signing a peace treaty with Saddle Arabia, a treaty that required them to given them the two provinces just to the north of the Arabian Peninsula. In the end all the Saddle Arabians were left with was the dusty and hot Arabian Peninsula and completely at the mercy of Stormchaser as they now had to import food from what was once their territory.
It was after such a quick and swift takeover that Kirina, South Equestria and Neigh Zealand signed non-aggression pacts with the Empire. The three nations were rewarded handsomely for their agreements. Stormchaser aided the Kirin, who had no formal central government, with helping them set up a centralized government and established formal diplomatic ties with the Kirin, along with discounted prices on products they would import from them. Yes part of their agreement was that Kirina gave the Equine Empire their easternmost territories but they believed it was a small price to pay to protect them from any enemies that may attack them.
With Neigh Zealand, it was simply a matter of them signing a pact that they would not get involved in any kind of military hostilities on a global scale. The Neigh Zealanders had no plans on attacking anypony but they viewed the protection of their territories by Equine Empire carriers as worth it.
The South Equestrians too signed a non-aggression pact with the Equine Empire. Given that the nation was roughly 80% unicorn and technologically behind the rest of the world, they not only offered their nation protection but aided in a land grab, seizing the Isthmus of Equestria from Equestria and giving it to them. The tribal leaders in the country celebrated the land grab and the aid of the Equine Empire. Outside of the joint attack on the Isthmus, South Equestria remained unaffected by other hostilities around the world. In the end the alliance aided the country economically and were able to establish more than just two good sized cities.
After the attack on Saddle Arabia the Equine Empire turned its attention to Zebrica. The invasion of Zebrica was not an easy one as the zebras used different tactics that slowed the advance of Empire forces significantly and lead to more casualties for the invaders. Ultimately though the Empire took over half the continent before the zebras signed a peace treaty. The peace treaty allowed them to keep what had yet to be conquered but required that the island of Maredagascar be surrendered to the Empire for what they deemed a merciful move on their part.
For roughly a hundred years before the Empire began their conquest, instability had become the norm in Equestria. For hundreds of years Princess Twilight Sparkle had used diplomacy and friendship as their weapon against what would be their foes. It was even before she took power that Equestria began to become more multi-cultural and after taking over, the nation became even more diverse. Cities along the east coast that were once 100% pony, became so multi-cultural that non-ponies outnumbered ponies in many communities across the land.
A hundred years prior to the Empire's conquest, ultra-nationalist unicorns were able to sway many earth ponies and pegasi into their ranks as they started spreading propaganda that the other creatures were biding their time and would ultimately begin a genocide against ponykind, a genocide that would be backed by Twilight Sparkle herself. Acts of violence by the nationalists started becoming commonplace in every community in Equestria, even in Canterlot. Princess Twilight ultimately trained enough in the way of a military to quash any rebellions and round up those who she deemed threats to friendship to haul them off to camps to be re-educated to embrace diversity and friendship.
It was after the conquest in Zebrica that Stormchaser decided to set his sights on the ultimate prize, the global power of Equestria. He knew that with the instability within, that marching in and taking a good part of the country would be easy so he sent warships to attack from both coasts. He also knew that the nationalists would have to be won over and did so by promising them their own nation, a nation for ponies, once the conquest was complete. With the taking of each city, other creatures fled the pony forces. Many of them took off south to the southern regions of Equestria, regions that were more open to diversity.
Ultimately the nationalists and invaders marched on Canterlot and with many highly powerful unicorns being among their ranks, Princess Twilight knew that her time was up. When Canterlot Castle was fully surrounded, she surrendered. A couple days later Stormchaser triumphantly flew into the Equestrian capitol and signed a peace treaty with Equestria. The treaty was drawn up equally between the nationalists and Stormchaser. Twilight would be able to hold on to the southernmost, more tropical regions while the rest of the country would become North Equestria, a country that Stormchaser gave to the nationalists.
Princess Twilight was far from pleased over the treaty but knew that this was the best she was going to get. After signing the treaty, Twilight headed off to what was left of Equestria and a puppet government, one heavily influenced by Marescow, was put in place in Omareha. For Stormchaser, this felt like the ultimate victory. Long had he wanted a way to control Equestria and now he had leaders in charge of a majority of the country that answered directly to him over any and all issues.
What remained of Equestria was a shell of its former self. All the manufacturing cities were now in North Equestria. The only thing that remained in Equestria's possession were tropical forests. The creatures and loyal ponies that followed her to the south hailed her as a hero who had saved them from pony supremacists but across the rest of the world, she was deemed as a failure of a leader and the worst monarch in the history of Eqqus.

I already did a story that parallels both World Wars in a way, "Terror in Equestria 6: The Great War." This would make for a great story though!
Now I wonder if there will be a story about how equestria will return to what it was a thousand years ago

Well I would have to write a story about how it got this way first. And after this, it would have to be the collapse into how it got to the G5 world....that would likely take place in what is North Equestria. Nationalism is what gave birth to it and then tribalism would take over AND something would have to happen in The Equine Empire (a collapse) to allow North Equestria to crumble.
I've also come up with a different map of Eqqus where Starlight won in the season 5 finale, became Celestia's protege and then an Alicorn. I have yet to come up with a full backstory for it but it will involve a militant Starlight Glimmer and the Equine Empire turning militant much sooner....two power hungry ponies looking for conquest and resources.
