So, as I've observed, when this season of Equestria Girls started, I pointed out that all indicators seemed to be that if the show is moving the girls through school, this should be their Senior year. Additional confusion came when we went from the school year starting to Spring Break.
This isn't quite a problem as I'm pretty sure we're not seeing everything in chronological order, so we can reasonably assume Spring Breakdown happens some time later in the current season.
But here's where the real genius of this season comes in for us timeline enthusiasts...
Nearly half of this season takes place over two days!
"Sunset's Backstage Pass" establishes that the Starswirl Music Festival lasts for two days. Obviously, Sunset spends three weeks reliving day one throughout the special, but most of the recent shorts take place slightly before or during the festival. This resolves things beautifully without breaking the timeline.
And this even allows EVERY Choose The Ending short to be canonical. There's no reason why all three endings for each short (as of 7/7/19) can't be part of Sunset's trip through the time loop. Even with her not getting up that morning, it could be in the middle of the loop once the novelty has worn off and Sunset just doesn't care anymore about missing anything.
I'll be doing a more solid timeline breakdown later once the season wraps up, but for now, thanks, DHX, for saving all us timeline geeks a huge headache.

One thing I’ve noticed about some of the CYOA shorts is that some could have all their endings be canonical. Especially Driving Miss Shimmer.
