Story
When Nightmare Moon returns early from her thousand year banishment, Twilight Sparkle and her brother Shining Armor are forced to flee a burning Canterlot, but not before Twilight miraculously survives being crushed under a falling building unscathed. Shining Armor seems to know what happened, but refuses to explain until they’re safe. As they continue to flee the Nightmare Soldiers, Twilight finds herself exhibiting super-pony feats of strength and speed. She’s also fairly certain she managed to glide when jumping over a log. Also, no matter how far they got from the hunting party, the sounds of hooves chasing them never got quieter.
When they get to Ponyville Shining decides that they’re through fleeing. With the help of his sister they cast a shield spell over the town that rejects the invaders. Finally safe for the moment, Shining explains that Twilight wasn’t a blood member of the Sparkle family, but was actually an alien that he and his parents discovered in a crashed ship in the Everfree Forest shortly before they moved to Canterlot. When she was a toddler she had occasionally exhibited the enhanced strength that Twilight was now discovering.
At first she refuses to believe him, but Shining Armor says Princess Celestia knew, and could confirm it. But first they had to save her. Learning that her family and highly respected mentor had lied to her all her life leaves Twilight thoroughly upset, but she bottles it up, knowing Shining was right. Equestria was burning down around them, and Twilight had an idea about how to stop Nightmare Moon. However, discovering she wasn’t a real Pony, or at least an Equestrian Pony, leaves Twilight doubtful that she could use the Elements of Harmony.
Before setting out however, Shining insists they rest for the moment. They had just spent half a day on the run, they needed it. Agreeing with him, even though she didn’t feel tired at all, Twilight sets in for a rest. During this resting time, Twilight meets five mares that she slowly begins forming a connection to. When it finally comes time to leave, the five insist on joining their new friend. Shining and Twilight at first both refuse, with Shining adding that he ordered them in his authority as Captain of the Royal Guard to remain. Rarity only cocks an eyebrow at him, then looking at the night sky. Applejack explains that you should always accept help when it’s offered, especially in something this important. They eventually relent when all five insist that they would just follow anyways.
While adventuring through the Everfree Forest towards their destination, Twilight and Shining Armor are thoroughly glad they accepted their help when their talents save their tails more than once. One situation reveals Twilight’s abilities to her new friends. When she tells them what Shining Armor told her, she’s surprised when their only reaction is acceptance.
When finally they confront Nightmare Moon, the Elements do not respond to the spark of magic Twilight uses, and forces her to defend herself against Nightmare Moon. She finds herself thanking her new abilities as, more than once, she would have been killed just from being blasted into a wall.
It’s when Nightmare Moon restrains her and threatens Shining Armor’s life that she gets angered… and unleashes a blast of red energy from her eyes, throwing the Nightmare through three walls and stunning her friends. Rainbow Dash, predictably, starts loudly proclaiming Twilight as the coolest pony ever.
When Nightmare Moon returns, she seems to be seeing Twilight in a new light.
“Kryptonian…” she had mused, before unleashing her own blast of power, from her horn, at Twilight. This one much stronger than all the previous ones and sending Twilight careening through the castle’s infrastructure. It barley tickles her.
However, as Twilight and the Nightmare duke it out in a different part of the castle, Shining Armor and the girls are trying to figure out why the Elements of Harmony failed to work. It’s Fluttershy who suggests that the spark spoken of in the text isn’t actually a spark of magic. After brainstorming the idea briefly, everyone agrees that the spark must be something conceptual, like Harmony itself. Applejack suggested that everyone needed to be exhibiting the traits of the Elements. This, however, left them in a pickle, as they didn’t know what the sixth Element was.
When Twilight gets thrown through the room they’re in and landing in a heap amongst the stone spheres, she’s quick to intercept a spell meant for her new friends, loudly proclaiming that she would sooner die than let harm come to them.
The Elements began glowing, Twilight’s eyes widening as realization struck.
Then, after bucking Nightmare Moon out of the room, she quickly explains to her friends that the spark was the spark of friendship. Nightmare Moon returns just in time to witness the stone husks begin floating around the girls, slowly turning to dust and then reforming around their necks as jewelry. Nightmare Moon notices the lack of the sixth Element, laughing at their apparent futility… right until it explodes into existence on Twilight’s head as a crown. Shining Armor is forced to erect a shield with every last bit of his magic around the girls when Nightmare Moon attempts to attack them before they can use the Elements. He is in the process knocked out.
After blasting Nightmare Moon, Twilight is the only one who remains awake when the magic fades away, though only just. She rushes to her brother and is relieved to find he’s only passed out and magically drained. Turning as Princess Celestia appears with the coming dawn, her expression becomes determined. Time to get some answers.
This file seems familiar to you. It exhibits a Twilight you are far more familiar with than the others. And yet… she is not the same.
At this point, I'm picturing a gathering of Twilights. For what purpose, by who and when in the respective timelines is still a mystery to me however.
REALLY good alternate take on your "Twilight as Superman" story. And, yeah, I can see both the differences AND the similarities. :-D
Of course, I'm going to guess that Discord would essentially become Mxyzptlk, Chrysalis would be a much more ambitious Clayface (who is, traditionally, a Batman villain, but COULD work as a Superman villain if properly handled), Sombra would mostly be a composite of the Scarecrow and the Gentleman Ghost (again, traditionally members of Batman and Hawkman's respective rogue's galleries, but COULD work as Superman villains if they were properly retooled), Tirek would essentially be a MUCH smarter and more ambitious Parasite, Starlight Glimmer would be basically a more powerful Lex Luthor and Grogar would, for all intents and purposes, be Darkseid. But, well, those ARE just guesses and they could easily be wrong.
And, on another note, I also can't help thinking of a universe where, instead of becoming Celestia's personal student, Twilight, as a filly, ends up getting chosen as the protégé of Starswirl the Bearded (still in a pocket dimension in self-imposed exile in this universe, but NOT imprisoned with the Pony of Shadows) and entrusted with the power to transform herself into an adult alicorn by shouting the name "STARSWIRL!" with genuine good intentions. This, of course, includes all of the basic abilities of a unicorn, Pegasus and Earth pony combined and magnified. And, I just got off topic. Sorry about that.
So when will the magical girl Twilight show up? Sure an Equestria Girls Twilight who is like Sailor Moon could be interesting. Spike would be just a gender swapped Luna.

Don't be a twilight that basically Shazam would be awesome but would only work if she was younger In that story
Of course by that logic she could also be trained in the mystic arts to the point that she basically the supreme user of magic in Equestria (hint hint)
