This is one I actually started a while back, but I probably will never end up finishing it, so if the idea strikes your fancy, you're welcome to it.
It's a crossover with the Doctor Who universe, but for once one that doesn't focus on the Doctor. Essentially, now bare with me, the story is that Fluttershy becomes a Dalek.
Yes, I know, but trust me on this. I'll probably go into a little extra detail here, since I'd planned this story out quite a bit. It's not going to be a comedy or random. Basically, how this was originally going to go was a Dalek ship crashes in the Everfree (The White-Point Star that made the link through the Time War to the rest of existence left a fracture in time that the Dalek ship exploited, I dunno). Fluttershy is encountered by one of the surviving Daleks and is attacked. Having detected the presence of alien tech breaching the world, the Doctor (attracting the attention and subsequent assistance of Twilight and maybe a few of the Mane 6), arrives on the scene immediately after and kills the Dalek (I planned on using the Defabricator here, since I think Jack left it on the TARDIS). Fluttershy's body is pretty much dead, but the Kaled's life support system, the 'Tank' of the Dalek, is still mostly functional. Fluttershy is hooked up inside the Dalek system by the Doctor in order to keep her alive, allowing her the chance to heal. The story would then follow her for a while essentially living out her life as a Dalek until (hadn't fully planned after this) Ponyville is attacked by the other Daleks from the crash.
Sounds a bit pants from the way I described it, but Daleks are very rarely portrayed in any media as anything other than hellish machines of murder. Having one controlled by someone like Fluttershy would completely turn the Dalek characteristic around, and would be something I'd be interested in seeing.
Not one of my best, perhaps, but worth putting it out there. I don't have time to write the whole story in a way that would do the idea justice, so if anyone else can think of a way to salvage it, it's yours.
