Speculation ahoy!
Actually, this might help me get the next chapter out a bit faster. On the other hand, this might easily get into 15K words.
Skimming over each hint, this is what I see:
"Taming Pi" > Pi.... circles... maybe Twilight talks/learns more about orbits?
"The clock is off" > closest thing I can think of at first glance is something related to the girl on the ship with the stopwatch.
"Greenhopper" > lolwut? A Google search shows me this is Project Management software. I don't know if this is what he's referring to, but if it is, is he alluding to how software manages the whole ship? I really have no idea.
****? That can either mean hidden existing characters, or new characters who's names are not to be revealed yet.
"Loot and Scoot" is the practice of crippling your entire team by stealing either their stuff or shared resources, in video games. Apparently it's also going in once and taking everything, in non-video games context. I've never used the term before.
"Ambush!" > My very scientific guess is that there maybe is an ambush in chapter 15 ._.
"Rain(es) on the horizon" > whaaaaaa-
"The TexRAP 4300" > I won't be able to guess what that acronym means. :/
"Stargazing" > Sounds like they'll be in a ship with windows, or back on the surface soon.
"Deliverance" > Sounds like a theme? ._.
"Rescue" > My very scientific guess is that there maybe someone will RESCUE someone in chapter 15! ._. lololo i haz no idea
"Practising medicine" is a Team Fortess 2 reference, which I assume is intended. The context of this is where the Medic in TF2 figures out how to Ubercharge people, which makes them temporarily invincible. Usually the Heavy is Ubercharged because he is strong, slow and has a MASSIVE gun.
"Ressurective maintenance" > Fixing technological items?
"Fire" > That could be the verb or the noun. Either case gives me few clues other than something related to it might happen.
“Told you it would only be a minute” > This appears to be pasted/edited directly from what he's writing, considering it has formatted quotation marks and some extra irrelevant tabs at the end. Which, I suppose, means it's a quote.

By the way, (I apologize if this has been asked before) do you know how long this story will be? As for my preference for the length of fics here, my happiness tends to correspond either directly or possibly exponentially with the length of a fic. So I really like longfics! xD But, however, you are the author, and I am but one reader out what is the better half of a thousand. (So my opinions barely matter! Do what you need to to make the story awesome! :P)

The mane 6 arcs and the CMC development will probably take up the first half of the story. After that, they get to.. apply what they've learned.
I don't even know how long the Celly/Luna backstory will be.
Also, Greenhopper is the name that Fluttershy gives to a spaceship. (She takes care of the frogs in the swamp behind her cottage, and the ship's appearance sort of reminded her of that) Came up with that before I found that Atlassian had a product with the same name.
Also, the girl gets to become a doctor, much sooner than she expected.
