By order of appearance, my headcanon suggests that Applejack and Rarity always lived in Ponyville. Their parents had likely been family friends at one point, but though they knew each others names, neither Rarity nor Applejack took any interest in one another. They came from two different worlds, and didn't share any interests for a relationship to bloom from.
Rarity was the "popular girl" whom everypony in class liked. Applejack probably didn't make friends easily, due to her less doll-and-house-and-frilly-dress-centered playstyle. The boys wouldn't be likely to want her around either, for fear of hurting a girl with their rough playstyle.
Following Applejack's parents' deaths, she leaves Ponyville behind to escape the painful memories in Manehattan, and for awhile, Rarity is the lone Mane Six living in town, growing her talents as a seamstress to entertain and further herself.
After the Sonic Rainboom incident, Fluttershy decides to remain on earth, where more creatures appreciate her inherent talents. She moves to the outskirts of Ponyville, where food is plentiful as are her animal friends. Rainbow Dash is kicked out of flight school a few days to a few weeks later for endangering her fellow students during the incident, and migrates after Fluttershy, having promised to take the shy pegasus under her wing and protect her.
Instead of settling on the ground, however, she "borrows" a few clouds from the Ponyville weather patrol and builds a little cottage in the sky for herself near the edge of the Everfree Forest. This draws the attention of the weather patrol, and she's officially the youngest pony ever to be offered a spot on the team. She grows bored with the easy work though, and wanders across Applejack's orchard.
A few weeks later, Applejack finally figures out who has been freeloading off her trees when she catches Rainbow napping in one on a hilltop. After a short squabble, the two officially meet and become fast friends due to their competitive nature. They are the first two of the Mane Six to truly become close friends with one another.
A few years down the road, Pinkie moves to Ponyville, feeling she can bring her joy to other ponies' lives too. The somewhat-gloomy all-work-and-no-play nature of Ponyville is a perfect target for her, and inside a few months, Pinkie Pie has flipped Ponyville upside down into a fun-loving, all-smiling paradise. Pinkie becomes famous with pretty much everypony in Ponyville for her terrific parties that she throws day after day, her quick wit and humor, and the fact that she never breaks a smile.
The series then begins with Twilight Sparkle's arrival. And the rest is history.

Well I've seen this exact background in a few other fics, not that it isn't good, it's just the most popular. I like it the best out of the headcannons I've seen because, it allows for adding some depth and or other past trauma, but only on the characters that it fits. R.D. and A.J. already have the most room for tragic backstories (R.D. dropping out of school and leaving her home, and A.J.'s lack of parents), the others really have no need of one, and little space in their early life most of them were raised by parents in their homes with little trouble (besides maybe shy but that's up to personal prefrence). I know that sounds like appledash elitism but it's true.
