Well, among the current Rouges Gallery in FIM, I'd say Discord, as he's basically the deific representation of entropy. None of the others come even remotely close to him in terms of power or knowledge, and though he can be imprisoned in stone, he can never truly be killed. (That's my interpretation, anyway)
Though my favorite villain is Chrysalis, hands down.
