After the Eggman War, Sonic discovers that after Dr. Eggman's disappearance his Badnik forces had become more organized, attacking several towns on command. Sonic decides to find the source of these attacks and stops several of them with the help of his friends such as Tails, Amy, Knuckles, Blaze, the Mane 6, and a new ally named Tangle the Lemur.
The Chaotix and Cuite Mark Crusaders receive an anonymous tip which leads them to a mountainous village where they find Dr. Eggman, only to discover that he is suffering amnesia and has become a model citizen. The tip was given by Tempest Shadow and Rouge who both Shadow in the research. After that Sonic and Twilight found out that the ringleader of the Badnik attacks was Metal Sonic who once again obtained his Neo form. Hoping to find out Neo's true plan, Sonic and Starlight went to an old Eggman base to find out, during the time Silver came back and told them defeating Eggman had only made Silver's timeline worst than before, after discovering Neo's endgame they contact the others to stop him.
