Of all the DLC's, Mothership Zeta was made for Twilight in a similar way that Point Lookout was made for Applejack. Twilight has long been seen as the nerd or science geek of both groups, Mane 6 and Humane 7, so it would make sense for her to be forced into a science fiction situation such as being abducted by aliens, while still being smart enough to get out.
Plus, with how she is now, she's gonna need some Adapted Alien Biogel to get on her feet again. How long has she been stuck either laying or sitting down? She needs to get moving again, and this seems like the best option for her at the moment.
Finally, she really needs a chance to step up and be a leader, and Mothership Zeta provides the perfect opportunity for her to step up and take initiative. And, as a bonus, she'll have a really cool story to tell the other girls once she gets back.
(I'd say if, but I'm pretty sure she's not dumb enough to get herself killed........ right?)
