So, there is actually a back story to this short fic. I didn't include it because it wasn't very important for the surprise and isn't easy to insert without killing the mood. So no, I didn't just make it "just a 'cause".
However, what I'm putting here might go into a continuation of the story if I think of something good that could happen later.

Okay, so, here are a few things about Twilight time that you might not have caught or understood fully. There are also quite a few things that I excluded entirely.
1 - Twilight has a thing for yellow/orange coated pegasus stallions. If Twilight and Flash had foals, I would imagine one of them looking a ton like Scootaloo. (The father wasn't Flash, but that's the visual example for explanation purposes)
2 - Yes, it was a teenage pregnancy, hence the reason she gave Scoots away and the reason Spike doesn't know. Spike was still being taken care of elsewhere while Twilight was being trained by Celestia. Imma say the equivalent of a 14-15 year old human girl.
3 - It happened at a party. She got drunk and so did a colt that she thought was cute (see #1 above). Things happened.
4 - Why hasn't Twilight told Scoots? Taken the responsibility that she always wanted? Well, she hadn't seen Scoots since birth until she arrived in Ponyville in season 1. By then, Twilight was out and about saving the world with her friends as an element of harmony. So from a combination of shame for what she did to Scootaloo, and a worry that her lifestyle and bookworm personality wouldn't allow her to be a proper mother, Twilight hesitated to tell Scoots. When Twilight built courage to say something and take the place she wanted, something would happen requiring her to focus more on her position as the element of magic and the leader of the elements. Suddenly, she's a princess, and now revealing anything would put a reputation on Scootaloo that Twilight felt would be cruel to inflict.
So yeah. Long story short, Twilight screwed (literally) up and her social cowardice has allowed her to reach a point where telling Scootaloo has a ton of rather huge and risky implications (at least in her mind).

Possibly. I've been thinking a few possible plots through, but so far, none have struck me as both fitting of the situation and interesting enough for readers to follow. So we'll see. If an idea does come, I'll certainly make note of it and perhaps one day it will come to fruition.
