Apologies for the long delay in my Wildman Story. It had to go through several re-writes before it got to anything resembling satisfying. My work feels rushed and I will be going back to edit it later. For now I'm happy to leave it as is with a bit of a teaser for a new threat. Krass McWriter gave us PER and Dressclubs so I'm giving you the Solaris Republic.
The Solaris Empire is a new threat I intend to introduce to my version of the Conversion Bureau Universe. The Solaris Empire is led by self proclaimed Prince Solaris a human who became an Alicorn after extensive work with former government scientists responsible for the birth of the PER. Solaris concocted a unique blend of Potion that transformed him into an Alicorn. His true identity before conversion is unknown. He wears an inhibitor device at all times to avoid being detected by Celestia and Luna, and has facilities built that dampen his magical signature but allow him to practice and master his tremendous powers.
The Scientists responsible for creating the unique brew were stripped of the information forcefully by Solaris employed Unicorns leaving Prince Solaris with sole knowledge on how to create the correct conditions for an Alicorn. He also had his appearance stripped from the scientists too, both his human and Alicorn appearance, leaving only a few trusted individuals who know what he actually looks like. When communicating with others, Solaris does so via audio with an image of his Solar Empire on screen or by using a limited amount of his power to possess a willing Human/Pony to act as his intermediary during business deals.
The goal of the Solaris Empire is to preserve Humanity's progress and way of life, when they have all left Earth and moved to Equestria, Solaris aims to ensure Humanities drive to do better is not snuffed out. That Newfoals continue to aspire to be the best of Humanity and Equestria's ideals. That Equestria benefits from the scientific knowledge of Humankind. To stop Society from regressing to the level of technology Equestria is currently at. To do so Solaris aims to overthrow the Royal Sisters, install himself as the Ruling Monarch and when the time is right and he has discovered a Pony or Human that exhibits the qualities he is looking for in a co-ruler. Solaris will raise said individual into Godhood alongside him.
The Solaris Republic operates out of individual cells that have no knowledge of the other cells, so that if one is captured or shut down they cannot betray the others. Solaris personally micro-manages many of these Cells and has many of the lower priority ones controlled and overseen by his trustee's. These Cells are scattered throughout Earth and Equestria meaning Solaris has eyes and ears spread out almost everywhere. Solaris's Republic is also known to take in individuals from various backgrounds including former Government/Consortium employees & HLF/PER members on the run from Earth/Equestrian authorities. Solaris is able to give them entirely new identities or the opportunity to join his Empire in exchange for services or special favours. It is even possible that the Solaris's Empire includes non-pony Equestrians.
Solaris uses such individuals to infiltrate Governments and other factions that are targeted threats. If an individual is a valuable asset, The Solaris Empire will make a rescue attempt. If an individual is not important enough, Solaris will deem them expendable assets, but will attempt to rescue such individuals if the opportunity rises and the stakes are in his favour.
PER is a threat to the Solaris Empire since they still believe they are serving Equestria and the Ruling Monarchs and would never accept Solaris as their new Ruler. HLF are anti-pony extremists which occasionally have bright individuals Solaris may wish under his employ. He will do deals with them if they are targeting PER or other anti-Solaris factions like Equestrian/Earth government agents/operations.
Solaris's Empire acts very much in the shadows, not flexing it's military strength very often. What is known is that when they do, they never leave any of their own dead behind or any of their equipment which has shown signs of being Arcano-tech, a fusion of Magic and Science based on the damage done to corpses recovered from various incidents, that showed signs of both magical and energy based injuries.

I've thought about this concept myself. It's not easy to make it into a good story.
Problems:
1. God character is too darned powerful. How can he have realistic problems and threats as a god? Trying to overthrow the others only works as a villain, really.
2. Contradictions with other Conversion stories. Much of this can be handled by successfully hiding, but not easily. Trying to keep this story separate from others will be difficult due to the scale of activity I think.
3. Logical contradictions in his approach to the problem. One cannot personally oversee all details and simultaneously spread influence and investigation ability exponentially. He can either personally manage a very small number of groups, or have less control and more danger of discovery with diverse and numerous groups. Also, tales of micro-management are boring.
That said, I've played with a similar concept myself. I imagined more of a life-boat approach. Creating a small zone for humans to survive transition from Earth to Equestria either in a sealab, mountain, or similar structure that could be protected without too much disruption. Long term survival requires such a colony to grow and replicate to new locations, but eventually a new settlement would be found. Such a meeting could be an interesting story in itself.

Also answers to your three points
1.Prince Solaris is meant to in my mind represent everything Celestia would fear in the story Code Majeste whilst being more threatening by being virtually undetectable. He deliberately puts a limit on his power so he can use his powers to a limited degree without detection. He's avoided Celestia so long he knows what he is capable of and what he could do. He has heavily studied Equestrian history and knows the full story behind Nightmare Moon, hence why he is careful not to abuse his powers. And why he fights in the background instead of a direct confrontation, he could probably be overpowered by Celestia and Luna working together. Also he isn't on Equestria yet where their is much more Magic that would amplify his strength.
2.Granted I know the Soalris Empire contradicts with the wider conversion bureau universe, but almost everyone else's stories conflict in some way or another. Chatoyance's ponies are way too friendly in my book with some exceptions, whilst Krass McWriters and Hurricane Punchers Conversion Bureau's in my opinion portray Ponies more realistically. I borrowed Hurricane Punchers Magical radiation bit for my Wyldman character, and my world still has animals so in truth I'm not worried about sounding conflicted with the Conversion bureau universe. Most of the stories already conflict
3. Solaris doesn't directly oversee everything. He is personally updated on the progress by the leaders of the operations, occasionally offering input or ordering a Cell to take specific actions or dissolve the operation and wait for further orders. Think of him a bit like the Illusive Man from Mass Effect in regards to micro-managing. He only micro manages a few of the high priority operations and leaves the majority of the less important ones to high ranking members and trustee's.
If I did feature Solaris in a fic, it would not be him directly but rather we would see him through a medium, i,e, Possessing a Pony so he can speak directly, or using a video feed. The Solaris Empire are one group that can continue to trouble Equestria after the expansion phase is over and that for me makes them a more interesting group than PER who will basically lose their purpose and settle down in Equestria and HLF who will be non-existent given their will be no Humans left, except maybe in your life-boat approach but the magical radiation I hear mentioned in various other stories would kill the humans, the universe itself is a death sentence to non-equestrians.
Which makes your story a little contradictory to the wider Conversion Bureau universe, hence why it's pointless to worry about fitting in with everybody and just write a story you want to write and hope others enjoy.
