I think you have to put a story in tracking or you won't get automatically notified when it updates.
Honestly, I thought the favorites section worked just fine with that.
Tracking is basically for stories you want to keep track of (ie. when a new chapter is uploaded) but you don't feel deserves a favorite. And yes, if you've previously favorited a story it will continue to notify you of an update.
I dunno, I guess it's just an extra option. Not that it makes a huge difference to me.
