Try checking your mature filter settings. I think if you have something mature in your favorites and have the filter active, it won't show in the list but will be added to the number.
1495778 I tried it, and it didn't seem to make a difference, as all the stories in the list weren't mature. I "viewed all favorites", and ordered them by update time... Lo and Behold! There were suddenly the right number of new chapters! I think the program has a cold.
