There is no precedent for homophobia in the show.

Right. Ponies totally haven't had ridiculous prejudices or expressed reprehensible behavior towards members of their own kind that are just a little different.
Homosexuality not being discussed on the show does not mean that the propensity for ponies to be assholes to each other over it has not received any precedent.

It would be nice if people put a lot more thought into just the way homophobia is expressed and related to, however. Personally, I think Equestrians would more often be uneasy about homosexuality instead of immediately running people out of town over it.

I have to agree.
Despite the fact that the fanbase seeming to believe that 90% of all romance among ponies is homosexual might be skewing my views a bit, there are reasons to believe that homosexuality is at least not be considered as "bad" among ponies as it is among a lot of humans.
Those being the potential for same-sex birth due to magic, the fact that from the show only, the ratio of male to female seems to be nowhere near even, with far more females than males, the issue that many ponies seem to remain single well into their lives, seeing as there are around two established relationships, and (if considered canon), the issue of Rainbow Dash's infamous "wingboner" in the Buffalo episode. (The title of which escapes me at the moment.)
But none of that truly gives a viable reason to believe that the common pony isn't at least apprehensive about same-sex relationships.
