Feeling upset, angry and betrayed by her friends and family, Twilight uses all of her current magic supply and teleports far away from Canterlot and Equestria.

Wishing for better friends and family, she stumbles into the Transformers Prime universe, where her magic signature is picked up by the Autobots.

Note, in this timeline, Tailgate and Cliffjumper don't die like Cliff did because of Starscream and Arcee's flashback of Airachnid and Tailgate.

Twilight is picked up by Optimus, who takes her back to the base. There, she meets Jack, Miko and Rafael. Though, she eventually meets Special Agent William Fowler and June Darby, Jack's mother.

Twilight helps the human allies of the autobots, keeping them and their base hidden using her magic to cloak the base from the sight of the Decepticons.

Meanwhile, in Equestria, the wedding has been saved and Twilight has gone missing. The Mane Five, Spike, Celestia and Shining Armor eventually realize how they treated Twilight and create a search party to look for her.

They wish to make amends with her. Cadance refuses to marry Shining unless Twilight is at the wedding.

Interesting idea. But without Twilight, it's just her friends and Spike there with Celestia and Shining Armor. So it should read "The Mane 5, Spike, Celestia and Shining Armor realized how bad and wrong they treated Twilight when she was actually onto something before creating a search party to find her.".
