Ghetsis is just a really good villain simply because of how planned and coordinated he is, unlike other Pokemon villains that either have silly ambitions or just act dumb. This guy is cold, calculating, and just damn scary. My favorite part about him, however, is his theme song. Both of them, actually.
Take a listen to this:
This is just the scariest battle theme I've ever heard in my life. Many people have jokingly referred to the choir as saying "Dennis" or "Lettuce", but the leading theory is that the choir is actually chanting "Penance". For those of you who don't know, Penance is a word used often used along with repentance and punishment usually used in a religious context. Ghetsis wants you to repent for your sins you've committed; to beg for forgiveness like the god he believes he is. Absolutely astounding how much one word can mean so much.
But then B2W2 rolls around:
After being having his ambitions crushed twice now, he goes ballistic, turning even more insane than he already was. He lashes out and starts attacking you and your Pokemon with full force, and this theme perfectly shows how much Ghetsis wants to absolutely destroy you. Once again, "Penance" is being chanted in the background, only at a much faster rate. This could mean that Ghetsis still wants you to beg for forgiveness, but like hell he'll give it to you.
Oh, and that OP Hydreigon. FUCKING LIFEORB!!!
