A LOT of beings that have access to the game, and corresponding format they can play on, which includes PC, Macs, and consoles, can alter the story depending on the "decisions" they make, if you know what I mean. But in fanfictions, people can include BOTH Jesse's(both male AND female), like they're twins, with Patton Oswalt's character being the main attraction in the official posters by the game makers.
Too bad there are no FiMFiction stories on this website based entirely on this game and the decisions that the player makes that can alter the story. But I guess that can change.
The writers on this website that either have/play the game, see the walkthroughs before/after getting/playing the game, pr both, could write fictions based on this game... with ponies. Or Equestria Girls. Or both.

Perhaps it would be good to begin with the game in question: Minecraft Story Mode.
Why?
There is one thing that made Minecraft great. One thing. And it was that you could do whatever you want.
As the end game credits so eloquently say, "This is not the end, it's only the beginning. You choose your own true ending.
Minecraft story mode appears to me to be... taking Minecraft for what it isn't. Games like Uncharted, or Tomb Raider, or even The Walking Dead are much more... at home with something like this.
I honestly don't like the idea of Minecraft Story Mode.
And then there is the fanfiction part.
When you are writing your fanfiction, you are envisioning a world. Minecraft Story Mode tells a story, yes, but you are telling your own one. When it comes to something like this I simply ask... why not create your own world?
I would sugguest just taking elements from Story Mode, and not making it a full-on crossover. Crossovers, in general, should be avoided as well. While we do see brilliant pieces of work such as Fallout: Equestria, the vast majority of crossovers just... don't work.
