Did Castus ever go back to ponyville and get the humans that were on applejacks farm?
Yes he did. I will bring that up in a chapter later.
Blueblood mentions that there is a high bounty for Cactus. Did he or the other humans ever have to deal with bounty hunters over the years they have been free?
What is Celestia's aim in this war? To enslave humanity? To commit genocide? It was clearly established that Castus had been liberating humans. You'd think that them gaining sentience would lead to something other than meaningless skirmishes, maybe some new moral and political considerations, yet it seems nothing much has changed in the three years of the story since the first one, other than the humans gaining speech and other skills more or less out of nowhere. Also Castus could steal books for technology and such, easily. Please understand that I am enjoying the story but there are number of plotholes. The thing about giving your characters power is that it isn't only responsibility but also possibility.

Celestia has a lot of conflict. Her past has given her some mistrust and even fear of Castus, his power, and humans. While she might not directly seek the sapient humans destruction, she has little control over her soldiers actions, especially since messages take time to get to her.
As well, its difficult for one culture to take political considerations of another culture it thinks is inferior. Ponies don't see humans as civilized, like colonists did the native Americans. After all humans went from pets to civilized beings in three years, it takes a long time for ingrained ideals to change.
And in concerns to the books. Castus could steal books, but a lot of knowledge in books has little use for nomadic life style. He and his people have avoided major confrontation by being a mobile community, never settling, so they have had little need for certain knowledge kept it books. Like agriculture and such, since their lifestyle is so different.
3356894 Thanks, I appreciate the answer. Still, Celestia's aim in this war has to be made clear. It's been established that she fears/hates humans because of what she was told about them from her parents and such, but going to war just for those reasons seems weird anyway, unless she really wants to end humanity before they become powerful enough to subjugate ponies. Which is ironic really, since that is precisely what brought their subjugation the first time.
While Celestia may not have direct control over her soldier's actions she still has control of the army and the nation in general. Even if ponies don't accept it right away it should be possible for her to pass laws in regards to humanity's freedom, specially after three years of liberations and such.
Ok, so knowledge in books might not be super useful because they are nomadic, but at the same time they're creating forges?

The humans have to remain stationary now, part due to winter, and part due its easier to organize an army when its stationary in a camp. The Moot is that camp, and Castus is adding things he feels is needed in order to give them an advantage, such as forges to build better weapons. Its not that difficult to make a primitive forge.
