I used a new pen name for it, "Bernard Butler", which is a Megamind reference combined with obscure DC comics from the 1940s.

Which Doctors are which ponies? This question has been egging my mind.

I think I have the answers, but I'm not sure.

First Doctor

Trixie
The First Doctor was sometimes shown to be a braggart, most noticeably in the serial Marco Polo, as well as proud (so proud in fact that he made excuses not to bow to the Khan!) and a general showoff throughout the first season but again most noticably in Marco Polo (it's a lost serial, but you can get audio books with all the audio from the original shows themselves on iTunes). Trixie, like the First Doctor, sometimes acts like a kid who doesn't understand all the social rules, and perhaps spending time with more mature influences will mature her, the same as it did with the First Doctor.

Applejack
The next candidate for role as the First Doctor, the First Doctor was often shown as every bit as stubborn, and since he often didn't act the age he looked, in some ways he seemed more like an older brother than a grandfather for Susan, meaning that if Applejack is the First Doctor, Apple Bloom would be Susan. I can also imagine the First Doctor having a competitive relationship with the Sixth and Eleventh Doctors, Rainbow Dash being a likely candidate for both.

Octavia
Though there was more to the First Doctor than just being crabby, there's more to Octavia than just being crabby as well (except in the comics). She's often shown as sophisticated and knowledgeable, with a suppressed soft side; not unlike the First Doctor.

Twilight Sparkle
She made the same emotional journey as the First Doctor: She started out somewhat cranky but warmed up to her friends as she got to know them better. The First Doctor also used to have positions of leadership much of the time with his companions and to a lesser extent, other Doctors.

Second Doctor

Pinkie Pie
When he started, the Second Doctor tended to act clueless, but beneath it all, he knew exactly what he was doing. It's also been well established that like the Second Doctor, Pinkie isn't always necessarily carefree. She's been known to panic, and also immediately went to work to find ways to beat off the Parasprites, and again like the Second Doctor, found the most unconventional way possible. Pinkie, like the Second Doctor, is a super-genius and even a master manipulator, but again like him, is extremely well-meaning and even bears a somewhat innocent, child-like naivete. Another thing that fans forget about both, especially Pinkie, is that they're still rather prone to making huge mistakes on occasion often out of lack of social now-how and dependence on friends to make plans work.

Derpy
In The Mind Robber, among other serials, the Second Doctor has been seen blundering, and making mistakes. BIG mistakes. That is nearly always the most critical characteristic of Derpy. It's also been established in Luna Eclipsed that Derpy has a sort of "hobo" fashion sense similar to the Second Doctor's. The Second Doctor may be a master manipulator, but he's awfully comical about it and generally well-meaning; if Derpy expressed anything reminiscent of guile, it would only be for the best for others. Plus, if there's any pony as cartoony as Pinkie, it would be Derpy. The Second Doctor has also been depicted as a fatherly figure, similar to how Derpy is often shown as a mother.

Twilight Sparkle
Twilight Sparkle may seem like a surprising choice at first, but when one truly knows the Second Doctor, then it could be anything BUT surprising. What fans tend to forget is that the Second Doctor tended to panic and bluster when things went out of control or if his companions weren't around, such as in The Mind Robber, like Twilight often did at first. The Second Doctor was also nothing short of clever and knowledgeable much of the time, and actually sometimes rather caring, all of this strong indicated in Tomb of the Cybermen. The Second Doctor was also a skilled diplomat sometimes. To top it all, Spike would be an excellent Jamie McCrimmon!

Third Doctor

Octavia
This one is a fairly obviouse choice. The Third Doctor started out as a multi-talented, crabby fighter, which Octavia is often depicted as. Octavia and the Third Doctor are shown as being rebellious and excitable, but also tend to get overwhelmed by the exuberance of others and seem to prefer less mainstream things; one could say they're the "hipsters" of the Doctors and the ponies (except that unlike some hipsters, they're actually truly unique - there's not a soul like them).

Rarity
This too is a relatively obvious choice. Rarity is a notorious fop, and something that fans tend to forget about both of them is how excitable they can be: "Idea-a-a!" Rarity also seemed to know some martial arts when she became discorded; perhaps she knows this stuff in general. The Third Doctor also grew more friendly, confident, and sophisticated later on, and even developed more styled hair, all of which reminds one of Rarity.

Twilight Sparkle
Probably not as good a choice as Octavia or Rarity, but the Third Doctor did make a similar emotional journey: Started out somewhat cranky, warmed up to his human friends quickly, became increasingly confident in spite of egging fears, the list goes on.

Fourth Doctor

Lyra
There aren't that many better choices out there, she's often shown as being a childlike, eccentric genius, who is sometimes unknowingly snobby. In fact, the Fourth Doctor quotes "There's no point in being grown-up if you can't be childish sometimes!" That sounds like most depictions of Lyra all over. Lyra is often voiced with deeper female voices, just as the Fourth Doctor has the deepest voice of any of them.

Princess Celestia
Probably not as good of a choice as Lyra, but Celestia has all the needed eccentricity and capability of being somber in dire situations.

Applejack
Probably not even as good of a choice as Celestia, Applejack is still extremely straightforward, as the Fourth Doctor is sometimes almost inappropriately so.

Fifth Doctor

Fluttershy
There's almost no better choice than her really. The Fifth Doctor was quiet, sweet, and was nearly impossible to anger, but when angered, angering him was the most regrettable mistake you could possibly make. Another thing about this Doctor was that he was probably one of the most static Doctors in terms of character; in fact, his distinctive resistance to change, in his case becoming more aggressive, was perhaps part of his downfall. That sounds a bit like Fluttershy, right down to how she refuses to be more aggressive most of the time.

Sixth Doctor

Rainbow Dash
In spite of his extremely rocky and despicable start in The Twin Dilemma, the Sixth Doctor's personality quickly went from being particularly disgusting to being a colorful and bold one (that was somewhat enviable) to match his equally colorful coat. The Sixth Doctor became less arrogant and a little less mean, and as for the cowardice of his earlier episodes, that went completely upside-down and turned into courage, in fact, he became so bold that it almost seemed suicidal. RD is also arrogant and almost devoid of sense of self-preservation, and has more personality than most people, and her color scheme would actually look good with the coat. I can also imagine the Sixth Doctor pranking everyone else with the more exuberant Doctors and being competitive with the rest.

Trixie
Perhaps a better reflection of the Sixth Doctor's earlier depiction, the Sixth Doctor started out as quite egotistical and prone to bragging, and sometimes somewhat mean about it, and he started out as kind of a coward and kind of corny. It's also not hard to imagine him putting on dramatic performances to impress other Time Lords.

Prince Blueblood
Not my first choice, as the rule has been stick to females, but for all intents and purposes, he'd make a good Sixth Doctor, right down to his preference for finer things. He's even got the hair!

Seventh Doctor

Twilight Sparkle
Known for her low tolerance for nonsense when something seems dire, especially for the first two seasons, this is actually a pretty good match, and the Seventh Doctor also had a low tolerance for nonsense even back in his more clownish stage. Speaking of which, out of all the choices, it's perhaps easiest to imagine Twilight Sparkle playing the spoons and saying things like "absence makes the nose grow longer." The Seventh Doctor was also sometimes the Doctor who took risks and Twilight would never back away from risks. The Seventh and Twilight knew everything, almost literally so, and often had to reluctantly use their own friends as pawns to save the world. Finally, the idea of Spike as Ace, right down to the leather jacket and blowing stuff up, sells itself.

Spitfire
If one sees the Seventh Doctor's second and third seasons, one might observe how callous, manipulative, harsh, and strategic he could be. If one watches Wonderbolts Academy and Rainbow Falls, one can see that Spitfire is actually pretty similar. She manipulated events to get RD on her team, because Rainbow has one of the best barely tapped potentials of just about any flier in Equestria, similar to how the Seventh Doctor manipulates and pushes Ace because he knows that she has more potential than most companions before her. To top it all, while it's difficult to imagine her at the clownish stage, when you finally get past that mental struggle to see her playing the spoons and mixing up witticisms, it's funny as Hell.

Eighth Doctor

Pinkie Pie
In the tv movie, after he finished his regenerative crisis, the Eighth Doctor became random and exuberant "these shoes! They fit perfectly!" He also seemed to know almost everything about everyone, just as Pinkie makes it her business to know everything about everypony, such as how she knows everypony's birthday. The Eighth Doctor maintains some of this for a while in his comics too.

Princess Cadence
After seeing the end of A Canterlot Wedding, one could see Cadence may have more potential to be random than we've seen in detail onscreen. Plus, it takes a somewhat eccentric pony to marry a stallion who would defeat a menace by tossing her. That aside, the Eighth Doctor is often shown to be a caring incarnation who always tries to embetter the lives of others wherever he can, in his film, the comic, and the audio dramas, similar to what Cadence did in Twilight's flashback. Cadence often levels herself to her own subjects, just as the Eighth Doctor doesn't try too hard to make himself important.

Derpy
The Eighth Doctor is often shown as the epitome of innocence, just as Derpy is. The details the Eighth Doctor did and didn't notice were often the reverse of what most humans would notice, also a common way to show Derpy.

Twilight Sparkle
What many fans forget about the Eighth Doctor was how bookish and knowledgeable he was in the audio dramas, such as Storm Warning. In turn, what many fans forget about Twilight Sparkle was how caring, optimistic, moralistic, and selfless she could be, adding that to the fact that like the audio drama Eighth Doctor, she sometimes lectures her enemies in a rather taunting fashion (the Eighth Doctor does this to the Cybermen in The Sword of Orion and how she seems to be a bit of a romanticist, as shown in The Cutie Mark Chronicles.

War Doctor

Princess Celestia
What many fans don't seem to realize is that actions such as turning Discord into stone, sending Tirek to Tartarus, apparently violently ousting out King Sombra, and locking her own sister to the moon, were done without choice; in the name of peace, and sanity.

Tau Sunflare
To be frank, there is hardly any perfect pony for the position of the War Doctor whatsoever. Sometimes a little out-of-the-box thinking is required. Besides, the War Doctor is sort of an incarnation who's distant, whom we don't really get to knew. I always imagined Tau Sunflare on similar terms.

Twilight Sparkle
Some of you perhaps should have seen this comparison coming; the War Doctor has some similarities to the Doctors to whom I compared Twilight Sparkle too, especially the Seventh Doctor. Against threats like the Hydra and Nightmare Moon, Twilight often (reluctanctly) chooses battle first, especially if there is clearly no better option.

Ninth Doctor

Applejack
The Ninth Doctor and Applejack both seem like anyone else at first, but as you get to know them, they're kind of eccentric and confident. They have nasty tempers deep down, way below their large grins. She was also sometimes absurdly energetic and yet almost equally straightforward. I can also imagine the Ninth Doctor having a competitive relationship with the Sixth Doctor and/or the Eleventh Doctor.

Twilight Sparkle
What many fans forget about the Ninth Doctor was how ingenius and high-strung he was much of the time starting with Dalek and afterwards. That's when he tended to lose his temper at foolishness and douchebaggery.

Princess Luna
As we all know, Luna's reactions tend to be extreme, and sometimes, so were the Ninth Doctor's. She's also shown as wacky in the comics, so's he. Also, the Ninth Doctor's personality is a composite of basically the spontaneity and decisiveness of the Third, the wackiness and broodiness of the Fourth, and the arrogance and temperament of the Sixth (and he may have smaller bits of the First, Second, and Seventh there). Likewise, the fact that the elements that season 4's pilot indicated were being used by Luna's magic (you could tell the difference between Celestia's elements and Luna's elements by the colors of the magic around them) were Loyalty, Laugher, and Honesty, seems to be an indicator that Luna may have a composite personality of traits akin to Rainbow Dash, Applejack, and Pinkie Pie.

Tenth Doctor

Pinkie Pie
The Tenth Doctor starter out rather inquisitive, energetic, and spontaneous. "This new hand...is a fighting hand!" Even after the loss of Rose Tyler, he still did his best to be fun, and let's not forget that Pinkie has a sad, insecure streak. Pinkemena would also make a great Time Lord Victorious and a great Meta-Crisis Doctor.

Princess Celestia
After the Christmas special, and even more so after the first season, the Tenth Doctor mellowed down and became someone who indulged in jokes and laughter to hide his sadness and pain. We know of Celestia's "tea trolling", and her amusement at the destruction of the gala. We also know beneath it all, she's kind of sad, world-weary, and fearful of the fate of her subjects. Celestia also used to use the elements of Magic, Kindness, and Generosity, which may imply even more personality traits we haven't seen before. The Tenth was a composite of the Second Doctor's eccentricity, the Third Doctor's spontaneity, the Fourth Doctor's one-liners, the Fifth Doctor's sadness, the Seventh Doctor's callousness, the Eighth Doctor's romantic and random tendencies, and the Ninth Doctor's organized chaos.

Derpy
Derpy is often associated with that particular Doctor.

Rainbow Dash
The Tenth Doctor was every bit as gung-ho and daring.

Cheese Sandwich
Although this isn't female...obviously...he still would make a great Tenth Doctor; he's bonkers and often appears to be almost completely out of control!


Eleventh Doctor

Princess Luna
As mentions earlier, Luna has a composite personality, but if the Tenth and Ninth were composites, the Eleventh was the king of them all. He was primarily the Second Doctor, true, but he had so many other parts, like the Fourth Doctor's one-liners and generally alien self, the Fifth Doctor's old soul and kindness, the Sixth Doctor's cocksure behavior and jackassery, the Seventh Doctor's trickery, and the Tenth Doctor's enthusiasm. Luna has also been been shown as, like the Eleventh Doctor, comically awkward and good around children. On top of that, the comics take her "comic" side to a complete extreme!!

Rainbow Dash
What many fans forget about the Eleventh was how competitive, protective, and suicidally daring he could be, adding that to how he seems to care about what's "cool". What many fans tend to forget about Rainbow Dash was how wacky she could be: "Duh-duh-duh!!!" That is a quote from May the Best Pet Win.

Pinkie Pie
The Eleventh could be random, energetic, and wacky as heck, as seen in The Doctor, the Widow, and the Wardrobe and pretty much any episode he's been in for his first two seasons.

Derpy
Sometimes, the Eleventh is so comical and klutzy that Derpy seems absolutely perfect for the part.

Twilight Sparkle
The Eleventh Doctor is notoriously sweet, and Twilight can be so as well. They are also both super-geniuses.

Twelfth Doctor

Princess Luna
Not much is known about the Twelfth Doctor, except that he will be rather random, intense, knightly, and unsure of himself at times. That sounds kind of like Luna. Plus, using the Malcolm Tucker quotes in a transitionary Elizabethan English/Modern English just sells it for me: "Kiss our besweated buttocks ye corpulent fornificator!" (Kiss my sweaty ass ya fat f*ck!")

Princess Celestia
Celestia is depicted as dark and fun at the same time sometimes, and so the Twelfth Doctor will also often be, most likely.

Octavia
Her depictions vary, but she's often shown as something of an arrogant rebel, which the Twelfth Doctor also will probably be.
