Okay:

God creates the Universe

During the early days of the Universe, matter and antimatter are in conflict. A life form that can survive in both is formed; it is the first "Destoroyah" cell. It is quite possibly the first life-form.

An unknown alien force disturbingly similar to modern humans, possibly the Time Lords or the Engineers, starts the genetic modification of Earth-life to resemble their own DNA. They then use this massive interplanetary petri-dish to breed living weapons, many of which become what we know as "kaiju", like Godzilla, Anguirus, Rodan, and Gamera.

Humans develop civilization, and explore themselves and their character, thus causing entire worlds derived from the positive aspects of humanity to form on the psychich plane, such as Fantastica, Equestria, Destiny Islands, and the Land of Light, home of the Ultra-Beings, which are composed of pure virtue. Unfortunately, realms of Darkness start to arise as well, such as the native land of Tirek, Baltan, and other monstrosities.

Morgoth, also known as Satan, defects from Heavenly principles and sets up a base in early North-west Europe. Back then it's known as Middle-Earth, and the varying humans at the time are far more genetically diverse, ranging in long-lived types known as "Elves" and short ones known as "Hobbits". Morgoth's evil forces are met with resistance by the varying humans, though he successfully breeds his own warped humans known as "Orcs". Morgoth is purged from this Earth, but his numerous minions, namely Sauron, his former lieutenant, remain until they too, face defeat.

Apocalypse is created by an unknown alien force, possibly the Engineers or the Time Lords, from human DNA, but with an augmented genome, containing all the various mutant genes. The intention is to make super-foot soldiers, possibly to combat the Daleks for the Time War. He follows his instinctual program to make the ultimate army from his gene and thus he "diddles" normal human females and spreads his various mutant genes. All mutant genes can be traced back to him. He also learns more about nature and more about machinery, until he can start making technology centuries ahead of its time. He uses it to turn Nathaniel Essex into Sinister and sends him to North America to carefully manipulate the events of individual cities in the United States and Canada, thus he is able to deliberately "breed" Wolverine, Sabretooth, the ancestors of Charles Xavier, and the ancestors of Scott Summers and Jean Grey. Sabretooth and Wolverine are indeed somewhat related, though to what extent remains unknown. Apocalypse, able to detect his own descendants, is able to launch his "Weapon Plus" program to create super-humans to fulfill his vision of super-humans suppressing the less endowed ones, and himself as the leader of all (his genetically programmed instinct). Early results of the Weapon Plus program include the Red Skull and Captain America, and later ones include Wolverine and Deadpool.

People also genetically engineered by the same alien force as Earth humans in a Galaxy far, far away, manage to form their own galactic senate...and it gets corrupt, and thus manipulated by Chancellor Palpatine into being an Empire, which sparks a massive rebellion, and a major Galactic Civil War.

Superman began fighting for Earth in the late 1930s (when Superman first appeared in comics) and founded the Justice League, and they fought during World War II. Clark Kent later married Lois Lane, but when she got old and died, he was single for a long time, and he later married Wonder Woman. Superman doesn't exactly age quickly, you see.

Early experiments with nuclear weapons shatter the containment cells that hold the Shodai and Showa Godzilla, and from them, the rest of the species spreads. Thus begins the age of kaiju, causing unintentional triggers of inter-galactic super-weapons like King Ghidorah.

Throughout the 1960s and 1970s, the rise of demand of human rights for minorities, and later, those with different abilities, soon calls to the attention of those born with strange powers derived from their natural genetics: A people often dubbed "mutants" (the descendants of Apocalypse). During this time period, Charles Xavier organizes some particularly powerful mutants to bring enforce peace between normal humans and mutantkind, and this organization is known as the "X-Men". Magneto, a former close associate of Charles Xavier, feels that enforcing war is the only answer, and so he creates a group known as "The Brotherhood of Mutants." During this time, the Sentinels are made to hunt down mutants and Apocalypse starts making his moves to end humanity.

The Avengers were founded in 1973 (ten years after the first Avenger comic was released, and during a time when people were playing with exoskeletons like Iron Man's) and though the roster changes over the years, they are still in action.

Bruce Wayne became the Batman in 1979 (forty years after the first Batman comic and during one of the biggest spikes of crime in USA history) and, ever the fan of Superman, brought a new spark of life to the dying organization known as the Justice League (they seemed obsolete after the foundation of the Avengers) and also founded a separate group, the Outsiders.

Peter Parker became Spider-Man in 1992 (thirty years after his debut in comics and when early gene therapy experiments were on the rise), and fought crime until 2007.

The Special Supernatural Search Party is founded to combat monsters made by supernatural means, and when a certain member, Shin Hayata, becomes gravely harmed, an Ultra-being saves him and fuses with him, thus he becomes the original Ultraman.

The Daleks are actually a product of a futuristic nightmare Earth, in which in order to defeat the mutant "problem" (this one in particular was brought to attention by Mutant supremacist Apocalypse; get the irony?), the ADHD "problem", the Dyslexia "problem", the Autism "problem" and other "problems", a race of people who've had all their genes to even permit empathy removed (unnatural genetic modification to combat people who are mostly the way they are naturally...yeah, get the irony?) are created to not feel for their targets. However, so many genes are cut that they have lost any means of physical self-sufficiency and have to be placed in life-support tanks. The model was based on tanks meant to eliminate an unfavored nation, so two birds were killed with one stone, and the two were made one. The Cybermen are also products of a dystopian near-future.
