Hasbro has been putting out Cease and Desist orders on huge things in the community like the Mane6's Fighting is Magic or this FiM Online I found. I actually have to wonder... why? They aren't for profit and are made with custon items, absolutely zero things stolen, and the rights of MLP belonging to Hasbro are mentioned.
I find the fact that there was no provocation to be the real concern here. What made them close it? The only thing used is the characters and locations, but if that is the case, that gets rid of everything not licensed by them, which includes fanfiction, fan art, fan games, Ponychan, Equestria Daily, Fimfiction... Everything about the show would have to come down. So why is Hasbro removing huge projects like these?
The reason they have to isn't really well put out there, no one can really give you a true answer about it.
I think it's because Mane 6 broke their agreement with Hasbro, releasing game footage when they weren't supposed to.
FiW broke copyright.

It may be a parody, but they literally took the entire visual art and replaced the audio to call it their own, that is against American copyright laws.

Mane 6 wasn't for profit but they had a deal with Hasbro to use the CGI animations of the mane six characters, the contract had a few things and one of the rules to keep the contract was to not release any footage of the game. They did, so the contract became null and void.
