My kneejerk idea is to have the mad scientist guy experiment with End or Nether portal before the other two main characters screw things up and draw the ponies into the Overworld. That doesn't cover the issue of plot, but it at least gives them a reason to meet. Standard plot stuff could just be an effort to get them back home with comedy and shenanigans happening along the way.
